General Kael in Willow, gets cut up a couple times and gets shoved on a sword, but the fall is when he actually dies.
Granted, he is not the End of the Movie villain... but he is the Main Villain for 93% of the film.

Oh yeah and I how could I forget this one: Macaulay Culkin in The Good Son. I guess he's not really the main bad guy (although he's the head bad guy) but how about the Emperor in Return of the Jedi. Which wouldn't have come to me without your sig! Also Roy the ambulance driver/pseudo Jason in Friday the 13th part 5, A New Beginning.

Gary Oldman in Air Force One. Technically he has his neck broken and is gently carried off the plane via parachute, but I'm still saying it.
Saddam Hussein in South Park: Bigger, Longer, and Uncut. Thrown down into hell by Satan and impaled on a giant spike. Of course, he did come back later on ("Where was I going to go? Detroit?").
Not the main villain, but Richter in Total Recall falls off an elevator shaft when his arms get cut off.

There's quite a few in the James Bond movies:
In Moonraker in the opening sequence.
In Octopussy the henchmen on the plane.
In A View To A Kill Zorin falls off the bridge.
Goldfinger gets sucked out of a plane.
It's one of the most seen deaths in the series I think. Almost as common as machete kill by Jason.
