Crips and Bloods - by Stacey Peralta about South Central gangs
Jazz - the Ken Burns film

Brother's Keeper- a strange, sad tale about some hillbilly brothers, one of whom winds up dead, one of his brother's goes up for possibly murdering him
The Fog of War- A captivating Errol Morris documentary. It's just Robert McNamara going over his life. SO much more than just his involvement in Vietnam, the parts on his involvement in World War II are gripping.
Lost in La Mancha- An account of Terry Gilliam's film about Don Quixote starring Johnny Depp falling completely apart. Fascinating look inside the move-making business.
Night and Fog- Only about 30 minutes or so, but an absolutely chilling look at the camps at Auschwitz and Majdansk.

I second Lost in La Mancha and The Fog of War.
Others that I would recommend:
Pumping Iron - Yes, the Ahnold bodybuilding film. It's more interesting than you think.
Grizzly Man - A Werner Herzog film about an environmentalist who was brutally killed by grizzly bears despite having peacefully lived with them years earlier.
The Corporation - A movie that takes a psychological profile of the average Corporation based on the premise that they are covered by the 14th amendment (US).
Ken Burns' The War - A 7-episode epic about World War II, specifically focusing on a few specific US towns and cities during the war.
Crumb - The life and times of eccentric and controversial comic book artist Harry Crumb.
Bigger, Faster, Stronger - A look at both sides of the rampant steroid use in America over the years - it makes an interesting counterpart to Pumping Iron.
Mr. Death - Errol Morris's story of the career of America's once top expert on execution technology and his downfall.
I may think of more later, but these should get you started.

The Thin Blue Line: captivating story about a man who was sent to prison for a crime he didn't commit with some incredible re-enactment scenes.
Fast, Cheap, And Out Of Control: It's a documentary about four subjects: a lion tamer, a robot scientist, a mole-rat specialist, and a topiary gardener. They really have nothing in common, but the film does work.
American Movie: It's about Mark Borchardt, a guy who wants to make movies, but he has no money...and, to be honest, no talent. But, he has passion, and that's was makes the viewer root for him.
Heart Of Darkness: A Filmmaker's Apocalypse: You know what story is just as good as "Apocalypse Now"? The making of the movie. It was basically a disaster as Marlon Brando showed up obese and crazy, Harvey Keitel had to leave the role of the main character, his replacement Martin Sheen had a heart attack, the film went over budget, and Francis Ford Coppola almost had a nervous breakdown. So, that's what this documentary is about.

I'll add THIS FILM IS NOT YET RATED, a captivating look at the MPAA and what some filmmakers have to endure to get a film released. Also, WAL-MART: THE HIGH COST OF LOW PRICE is a pretty interesting doc.
And as wrestling fans, how can we omit BEYOND THE MAT?

Those who mentioned "The Thin Blue Line" forgot one detail... the movie prompted a review that lead to the release of the wrongly convicted man. The guy also ended up suing Errol Morris for the rights to his story...
"American Movie" was great.
"Grass" is a doc about the history behind the prohibition of marijuana in the US, narrated by Woody Harrelson. Interesting look at one side of the argument.
"American Pimp" was a interesting look into the pimping lifestyle, but it didn't show any of the negatives.
Scariest one I've seen was "Chickenhawk", interviews with members of NAMBLA. It's very unsettling looking into the eyes of these pedophiles and realizing that they believe what they are saying... (EDIT: also not a full-length documentary, it's just under an hour long.)

Can't believe that I forgot about Beyond The Mat, as Rorschach mentioned.
Also...

The stat they give at the end of this film is a gut punch. I STRONGLY urge people to check out SHARKWATER. Not enough people care about saving our sharks (they're not cute and cuddly enough to be mascots on a poster, I guess) and this film just might change some minds.
