I don't know if it counts as a "joke," but the bit in A Christmas Story when the Chinese guys were singing Deck The Halls.

"Hello Smithers....you're quite good....at turning....me on" HA! what did you think the reasoning behind that was? I just figured it was a joke about Smithers powering up the computer and that's it. Didn't really think much about it. I didn't get the sexual part until later.

I remember scratching my head trying to figure out why the Chinese guy in revenge of the nerds was so obsessed with "pie"

My favorite show as a kid was night court, so I'm sure TONS of jokes went over my head. Yup, same here.

The first one that really pops into my head is from Wayne's World, when Wayne pulled the "Excuse me, Russel? I believe *I* requested the hand job" gag. Same with "Babia Majora" and "ribbed for her pleasure" when Garth rummages through Rob Lowe's apartment. I see that and add in "I'll have the cream of Sum Yunng Gai."

I had heard the expression "which came first the chicken or the egg" many times, but never got it until about 2 years ago what the shirts/cards with the egg in bed with the chicken saying "I think it was me" meant.

In "Roger Rabbit" when Valient's girlfriend told him she had to "shake the weasels" before meeting him, I didn't know that was slang for masturbation until a friend told me. Also, I didn't figure out Huckleberry Hound was meant to be a proxy for Andy Griffith until I was much older. But she did literally have to shake the weasels. They were looking for Roger.

Monty Python's Flying Circus. I didn't get British humour until I was a bit older, and a little more traveled.

The Doug "what's a clutch?" thing must have been a joke because I didn't understand it and, heck don't now either.

Yes, I know. At the time however, I wasn't aware that it was a double entendre' like most of the rest of the dialogue in the film.

It was only last year that I realized the significance of the giant knife-shaped boss in Mario RPG being named Mack. I must've played the game a dozen times before and just never got it.

Practically everything from Wayne's World and The Simpsons that was rude.
Heck, I'd laugh at the jokes because they sounded funny while having no clue what they meant.

From "Tommy Boy"
Tommy: Richard, were you watching Spank-travision? Richard Hayden: Okay let's get some shut eye. Tommy: Maybe you were watching a movie with that funny comedian, oh what's his name? Buddy Whackett?

Remember the episode of Salute Your Shorts where Michael and Budnick fake being sick, and everyone else goes to the beach? At one point Donkey Lips gets locked in a rest stop bathroom and says to Sponge, "There's a machine in here that sells balloons!"
Most of the jokes and sight gags on Rocko's Modern Life.
I had the home video of Coming Out of Our Shells (the Ninja Turtles live stage show) for the longest time but it was only recently that I discovered how many in-jokes are littered throughout. For example, Shredder saying, "My deharmonic convergence controller! I can't see me loving nobody but you! We're happy together!"
Finally realizing the significance of that quote was one of those "WHOA" moments.

Three's Company - i never understood why Jack acted so odd whenever Mr. Roper was around Or Mr. Furley for that matter. I just thought the idea was because his last name was TRIPPER, it was supposed to be funny to see him fall down a lot and do goofy things. Knowing now that he was pretending to be gay so he could share an apartment with girls, that's funny. Still not EXACTLY clear on why it was necessary. Culture looked down on it? Was it an all girl's building? I haven't watched it recently enough to be sure.
