How about Sheamus? It's not like anybody interfered. Edge's 1st WWE title reign should count too....he just came in and speared Cena.

On the June 15 episode of Raw, Orton regained the title in a Fatal Four-Way match involving Triple H, John Cena and The Big Show, that was clean
Ortons defence at summer slam, be tried every cheat in the book, then beat cena clean

Randy Orton everytime he defended the title from 2007 No Mercy - Backlash 2008 he beat everyone cleanly. Sure he got DQed three times during his reign, but the victories against Triple H, HBK, Jeff Hardy and the Triple Threat at Mania were clean.
Also Edge at this years Judgment Day. Sure Matt Hardy interfered, but after the distraction Jeff still wrestled for 5 more Minutes and even hit a swanton until he got the edgecution of the top of the turnbuckle, so that is clean.

Sycho Sid at IYH: It's Time is a obscure one. Nope, Shawn cost Bret. Also, lots of matches have clean finishes but the faces were screwed from winning earlier in the match. The aformentioned Edge-Jeff Hardy of course. HHH-Booker T is one of them. IIRC, Flair on the outside, destroys Booker's knee which ultimately led to HHH's victory. He also put HHH's foot on the bottom rope after the Harlem Hangover finisher, I think.

Didn't Orton beat Cena clean in HIAC? Does it still count as clean when Orton tapped when the ref was knocked out? He did? Well, I'll have to take it back. I didn't watch the match, I just saw some posters saying Orton won clean that same night.

Edge / Mysterio, No Way Out of last year. Match is generally overshadowed by their Rumble one and the post-match antics with Big Show and Mayweather, but yeah.
Besides that, let's see... Taker / Trips at King of the Ring 2002 I think. I do remember Rock running in to attack Taker, but I don't think Taker had any help on his end.

I believe that when Stone Cold beat Angle for the title on Raw in '01 it was clean, but I'm not 100% sure.
