This is hard. I have so many games in the last five years that I really adored. Oh well, I'll just go with these two:
1. Dragon Age: Origins- As an old school table top gamer, this game gave me good feelings...sort of an old school feel but in a modern day package. I've beaten it every single way it can be beaten, and made every single choice possible to make. Love this game, and can't wait for my PS3 to get replaced to play it again.
2. Rock Band 2- I admit that I want to put Arkham Asylum or Marvel Ultimate Alliance here, but this game was just so much fun. My brother, sister-in-law, and nephew teamed up so many times to try to make out band awesome, and I remember suffering from playing on the much harder difficulties. Lots and lots of fun to be had with this game, and it kinda breaks my heart that 3 was a bit of a let down, IMO. If they had done more with the band storyline (more clothes, faces, body types, make up, ect, the option to not have to do things on the mega hard difficulties, ect, more stuff to win like cars and stuff, more effect from managers and stuff like that...) I think I would have liked it much better.

Bioshock 2 would be my number one followed by Fallout 3 probably. If UMVC 3 came out first and not MVC 3 it would of might have been my number one. I can't stress on how underrated Bioshock 2 and how its a undisputed masterpiece.

Man. This would be so much easier and quicker were we able to just go back to 1999-2002ish, for me. And I feel I'm doing a disservice to a lot of games since I tragically don't own a PS3...
I've honestly played a ton of great games that have thoroughly impressed me in the past few years. I would have to nod agreement to Crisis Core, even knowing what happens in the end going into that game, god, still, what a tearjerker. Especially with the song "Why" in conjunction with it. :l
I know everyone hates it when people do this, but I'm going to have to do it by category...and list more than 2 :c bear in mind, these are my personal choices and not the be-all-end-all of the industry.
Best RPG: Tie...Persona 4, Crisis Core: FFVII, Lost Odyssey, Mass Effect series
Best Sandbox: Tie...Saints Row 2, Just Cause 2, GTA IV: Episodes from Liberty City, Saints Row the Third, and most definitely Red Dead Redemption. Honorable mention to LA Noire.
Best Fighter: Ughhh...tie, Mortal Kombat (9), Marvel vs. Capcom 3, somehow I have yet to play SF IV >.<, with shoutout to Dissidia: Final Fantasy and a huge thumbs up to BlazBlue: Calamity Trigger
Best Racer: Screw it, by now we all know I can't pick just two, so Need for Speed: Hot Pursuit, Forza Motorsports 4, Sega Rally Revo, Sega Rally Online Arcade, with love to Import Tuner Challenge.
Best Beat 'Em Up: Dynasty Warriors Gundam series, Fist of the North Star: Ken's Rage
Best Movie Tie-Ins (you've got to admit, they've gotten better): Tron Evolution, Captain America: Super Soldier, GI Joe: The Rise of Cobra, Ghostbusters: The Video Game, Scott Pilgrim the Game! And X-Men Origins: Wolverine (I've never encountered a game where it was better than the whole damn movie FFS, but this took the cake)
Best Third Person Action: I could just re-list the sandbox thing, but that'd be lame, sooo...man, Batman: Arkham franchise, Transformers: War for Cybertron, Prototype
Best Shooter: Earth Defense Force series, Bayonetta
Best Flight Combat (come back already, we miss you): IL-2 Sturmovik: Birds of Prey, I...I didn't hate Tom Clancy's HAWX, Project Sylpheed.
Best Arcade: Wangan Midnight Maximum Tune series, Initial D series
Best Stealth: Metal Gear Solid: Peace Walker, Splinter Cell Conviction
Best Spectacle: Metal Gear Solid 4: Guns of the Patriots (I've not played, but watched)
Best Vaporware Inexplicably Existing: Duke Nukem Forever
Best FPS: Bioshock, CoD Black Ops

Batman: Arkham Asylum. Arkham City didn't just feel as tight and well paced. Sorry. And I really need to think what would be the second one. Portal is severely overrated in my opinion. It's a fun hour and a half but I can't classify it as a full game. Half-Life episode 2 is similarly too short to qualify as a whole game. Portal 2 has got fun puzzles, witty dialogue and it's of decent length as well. So now I pull a Russo Swerve(tm) and say that the second best game in the last 5 years is Tales of Monkey Island. I admit that there's a fair bit of nostalgia-filtering but that's just the way it is. The writing is funny, voice acting is great and puzzles, although easier than in the olden times, still feel like Monkey Island puzzles with that slightly off-beat logic of them. And it's one of the few times when I've genuinely felt sad about {Spoiler}a video game character dying. He gets better later but still.

Fallout 3 - At least until I start playing Skyrim. Saints Row 2 and 3 - I'm counting this as one game, I don't care.
Honorable Mentions: Bully - My favorite Rockstar game. DJ Hero 2 - My favorite music game.

FO3 is easily #1. Don't think I've ever sunk the same amount of time into another game as I did with FO3(and since my old PS3 is broken, I lost all my playthroughs, so I might start over!).
#2 is tougher. I am really liking Skyrim so far, but I'm not too far, and it might be only because it's the most recent game I've played that I like it so much. I also really liked GTAIV(I may be the one person on Earth who likes it that GTA went serious), and of course, MGS4, as it was the conclusion to my favorite series of all-time.

Void makes me wish I played that many games in the past 5 years. honestly, I wish I had more time for gaming than I do, that list makes it seem like I play way more than I truly do. Work and class tend to stomp all over them for me, but that doesn't stop me from at least buying them for when I'm not busy. Also I can't believe I forgot Fallout 3 and Lego Star Wars TCS...

Mass Effect 2... in depth story, superb cinematic style, great action, and some damn good graphics made this follow up to another favorite that much better.
Demon's Souls... wrapped me in longer and more fiercely than any other game I've played in the last decade. Love this game... just challenging enough without being completely stupid, with some awesome online play.

Red Dead Redemption: easily my favourite game in the current consoles.
Modern Warfare 2: I've thoroughly enjoyed every entry into the COD series so far and this just pips World at War as my favourite. I haven't played MW3 yet though.
I'm expecting Star Wars: the Old Republic to replace one of those, as KotOR 1 and 2 are two of my all-time favourites.
