The French Connection. I know the bad guy gets his comeuppance at the end of the sequel but at the time, there was no sequel planned. And also, the first film, is loosely based on real events, the second is fictional.

Mr Smith Goes to Washington.
Jim Taylor, at no point, ever receives comeuppance for trying to destroy Smith's reputation, use his political ties to turn the people against Smith and at one point have his goons attempt murder on the Boy Scouts who are tyring to get the truth out via their newsletter (the only newsprint that Taylor doesn't own). In the end Sen. Paine attempts suicide and upon failing admits that Smith is telling the truth.
But nothing ever happens to Taylor. The last time we see Taylor he is on the phone sending news stories to the papers. We never see Taylor get his comeuppance, only Sen. Paine, who was established as just another stooge for Taylor.

I wouldn't count Hannibal. Hannibal was obviously the hero as messed up as that concept was. In fact his cannibalism was a counter point to the real villain Gary Oldman's kiddie diddling. They really tried to make Hannibal the LESSER evil in that. Hannibal wasn't even really the antagonist in Silence of the Lambs though. Villainous, sure, but Buffalo Bill was the real villain.

Vertigo. The husband has faked his wife death as a suicide and we don't see him again. There was going to be a radio broadcast of him being caught in Europe but the ending is better without that tacked on. I was actually coming in to mention VERTIGO. Apparently it was a stipulation of British censors at the time that a movie never end without the villain getting his just due - either that meant he dies, or he's arrested.....or, as this case indicates, that his guilt is known to the public and he's being pursued by the authorities. But yeah, VERTIGO's ending as it remained for US viewers was fantastic and must've been hellish for those who had to see a (quite frankly) boring censor-pleasing finish.

It's a Wonderful Life - Nothing happened to Mr Potter after he stole George's money and ruined him.
Unless you count the "alternate ending" they did on Saturday Night Live where the townspeople track Mr Potter down and kick the ever living S**t out of him.

There Will Be Blood {Spoiler}Not only does Plainview inform the preacher that by buying up all the oil fields surrounding his plot that he had sucked him dry via drainage... he only did so after the broke preacher begged him for a deal..and would only buy his land if he would denounce his religion. Out of desperation he does, finds out he has nothing of value, then Plainview murders him. That's some evil ***... take a religious man, make him denounce god in desperation... THEN kill him to assure that if there IS a god, he goes to hell.

The Texas Chainsaw Massacre - apart from the hitchhiker (although he's back in the sequel), Leatherface and his entire family survive
John Carpenter's The Thing - it sort of leaves you wondering if one of the survivors is an alien
Phantasm - (although negated in the sequel) The Tall Man survives and his minions kill the "BOYYYYYY!!"
And just about every zombie movie ever made... - if you consider the zombies villains
