Believe it or not, Patty was Schultz's attempt to create a character representing a less classically feminine girl, as girls in general were moving away from classic gender roles, and he wanted to reflect that change. She was created for a separate project, but given Peanuts occupied his time, he decided to introduce her into the strip. As for the actual question, Marcie is just weird.

Maybe Marcie was so near-sighted, she thought she was a guy? What I was going to say. With Patty's husky, almost boyish voice and Marcie's piss poor eyesight it makes sense that Marcie thinks of Patty as a dude.

Well, remember, Marcie's defining personality trait was that she was a toady, and proud of it.
I might be misremembering, but I think there was an episode where she broke ties with Peppermint Patty and clung to someone else, reflexively calling them "Sir" as well.

You're not remembering wrong: in one cartoon Marcie kissed Charlie Brown on the cheek during a baseball game. Charlie's cap floated in midair for a minute. It's part of what makes Charlie Brown who he is: he seeks the seemingly unattainable Little Red Haired Girl (though he did eventually get a kiss from her, too, he just could barely remember it), but there are two other girls who definitely like him and he can't even recognize it.
