My favorite villains were not that evil. Shere Khan was justified in his hatred of man, as he viewed them as poachers and destroyers of the jungle. Stromboli was evil, but his evilness never stretched beyond mere greed and desire for money, and Monstro the Whale was just an eating machine who didn't seem to really have a conscience.
Ratigan was pretty evil, but I have to dip into the Other category and select the Giant Magnet from the Brave Little Toaster. This scene depicted him engaging in outright genocide.

^Xanatos really didn't feel like a villain. It seemed like Xanatos and the Gargoyles were on civil terms more often than not.

Frollo easily. The part that was the most evil about him was that he didn't revel in the fact that he was evil, but rather the completely opposite. He believed that he was a pure soul, and that those who he viewed to be impure, namely the gypsies, must be exterminated by any means necessary.
In addition, his lust for Esmerelda was so strong that he felt that she needed to be murdered for causing him to lust after her, and he was willing to burn down Paris in order to see that it happened.

Other, Chernabog. How do you get any more evil than literally Satan? There's a couple ways: 1) How do you know Satan is evil? Think good and hard about this and let it sink in. 2) If everything said about him is true (an impossibility if you do even a few minutes' decent research), he isn't evil by choice. 3) Chernabog did nothing evil in "Night on Bald Mountain." Ghouls, goblins, demons, and more swirling around in the night doesn't necessarily harm anyone. Shan Yu is the most evil to me, followed by Frollo. Doesn't get much more evil than mass slaughter and genocide in my book. I also disagree with Scar. I can sum up Scar's evil thus: he was supported by the hyenas. The hyenas clearly had inferior living conditions under Mufasa and nothing really changed with Scar's rule. It didn't look like much would change under Simba either. How convenient for the king of the lions, an apex predator, to tell his son about a "circle of life" that favors their own. I have for years pondered how this precious "circle of life" would be explained when humans rolled around unless The Lion King takes place after the extinction of humanity. Scar was the new boss, same as the old boss. He was just more blunt about his power.

In the actual Jungle Book, Shere Kahn was also crippled and could only really prey on humans, which the other animals knew had long term consequences. If I remember correctly at least. Gotta love moral complexity.
