Anytime from when FF VII first came out to present? OF course not the exact gimmick and character name or anything, but one similar to it. I'm thinking WWE has always lacked the depth to pull off such a villain just given the nature of the beast, but I could be wrong. Plus, how the heck could the company pull off things like the character being born of Jenova without it coming off as pure wrestlecrap.
If I had to pick a character that most closely resembled him though I'm thinking Kane. Of course not current Corporate Kane, but more twisted evil loner Kane.

No, I don't think it would work. Let's put it into context.
You'd need to start with a character like Sami Zayn asking HHH if he remembers him and HHH then saying that he can't be expected to remember everyone he meets unless Zayn was another Sephiroth, making Sami shiver with the name being mentioned, hyping up Sephiroth's debut.
Then later on you need to see Sami Zayn about to fight HHH when we cut backstage to see HHH and several unnamed staff members layed out and a terrified Josh Matthews saying "It was Sephiroth! Sephiroth did this!" Before Zayn can take in the news of Sephiroth's attack on HHH Brad Maddox walks in and says that with HHH gone he's now in charge and that he'd rule with an iron fist.
Sami Zayn then feuds with Brad, while also being caught in a love triangle with loveable Renne Young and his childhood sweetheart Paige, with Sepiroth appearing for in-ring segments or backstage beatdowns building up to a situation where Brad Maddox wants to destory Sephiroth while quashing the insurgence of Sami Zayn and his ragtag group of friends, Sami Zayn wants to stop Sephiroth and bring down the tyranny of Maddox rulership and Sephiroth who just wants to bring a meteor to destroy Earth due to mummy issues.
During the feud Sami Zayn, Renne Young, Paige and a wiseracking Mark Henry who's bitter at Maddox meet several others who aid them in their mission including Connor O Brian who had been locked up by the authority in a basement for years, Bayley a spunky young girl who's often more trouble that she's worth, the Gobberly Gooker, the last of his kind who like Connor O Brian had been locked up by corporate scientist Kane, William Regal, a foul-mouthed cigar smoking badass who's bitter that he didn't achieve his dreams and the Yeti, a fortune-telling machine being controlled by Hornswoggle.
Not only does Zayn's gang have to fend of Sephiroth and the corporation, which also includes Vickie Guerrero and JBL playing a pair of cackling yes-men, and Michael Cole as a possible informant for Zayn, but the Shield who attack them whenever the bump into each other, unless they are on holiday- much to the annoyance of new recruit Stephanie McMahon. If that wasn't enough Fandango appears a couple of times, first in an attempt to force himself on either Paige, Renne or Zayn himself and then later on when his first plan fails he kidnaps Stephanie and Bayley forcing Zayn's gang and the Shield to call a truce and work together.
Eventually after many months of storylines and the tragic death of Renne Young it comes down to Brad Maddox vs Sephiroth vs Sami Zayn. "One wants to rule the world. One wants to destroy the world. One wants to save the world."
Screw it, actually that would rule!

We'd need a giant demon, whatever the bosses of 2 and 3 are... an alien, a tree-thing, and a homicidal jester first 1 - Evil Armored Knight who gets possessed by a Demon when he gets thrust backwards through time 2 - Evil Emperor in Golden Armor 3 - Evil genderless personification of nothingness that just happens to look like a scantily-clad ridiculously busty woman 4 - The Vengeful Anger and Hatred left over when an evil person from THE MOON gets killed. 5 - A physical manifestation of all the evil spirits that got sealed into a tree, but somehow got free and formed a body 6 - Psychopathic Nihilist that likes to wear makeup somewhere between a Kabuki Kumidori and a Jester. 7 - Psychopathic White-Haired Mama's Boy who went nuts because of being implanted with DNA from a genocidal space alien. I'm not sure it even matters after that point.

You take Batista, have Hornswoggle ride around on him like they're Master Blaster, but SWERVE they're really being controlled by Steph under orders to spy for her father, but SWERVE she has a change of heart and decides to use the puppet puppet for good in the end.

I think it could work if you focused less on the science fiction aspects and more on the general character trajectory.
Have a rookie face dominate on NXT for months, to the point where everyone expects him to be the next big thing after being called up to the main roster. He could lead a face faction and they all get called up, feuding with the Wyatts or the Shield.
The Sephiroth analogue continues to stand out, going on an undefeated streak and running with the ball whenever given the opportunity. In a manner of months, the guy is up there with Bryan and Cena in terms of being a face. Triple H leaves him alone for the most part.
The rookie gets a monster push, winning the Royal Rumble. Everything seems to be going well and commentators, WWE authority, fellow wrestlers, everyone thinks it's amazing that this guy has accomplished so much in such a short period of time.
Then, the rumors start. People start to question his success; Orton comes out and flat out says that the Sephiroth analogue had help getting to the top. Sure, the kid has all the ability in the world, but he's had opportunities given to him that others have been denied.
Enter Triple H. Hunter says that the rookie caught his eye the very first time he won a match on NXT. Ever since that time, Hunter's been pushing him behind the scenes... and protecting him. See, Triple H saw that this rookie had the ability to take over WWE one day but he needed some help. So, with a little fixing here and there, threatening NXT rookies, putting the Sephiroth equivalent into matches with stipulations that favored him, Triple H's friends like Regal and the New Age Outlaws mentoring him, Triple H groomed him in order to be the next big thing.
There's just one catch: He has to be Hunter's champion. Together, they could control WWE for years to come. Seeing that his accomplishments were essentially booked for him, the Sephiroth equivalent goes nuts and becomes a rogue wrestler that just takes everyone apart. Eventually, he wants to get his hands on Triple H but he'll do whatever he can to make Triple H's life a living hell.
