I kind of remember the occasional heel grabbing him only for Gene to respond VERY angrily, "get your hands off me!" and the heel backing off. But no, I can't remember him actually being attacked other than that. Part of me wonders if it was Gene actually seeping through. Like he would absolutely refuse to be touched aggressively even when it's completely kayfabe and he'd lash out. It'd make sense and was never touched on because it was a heel and he was standing up for himself... but I think people just knew if he said "Don't you touch me or you'll hear from my lawyer!" He was at least, partly, serious.
Granted, he was a part of the time when wrestling was still trying to hang on to kayfabe and at that point, announcers really had no need to take bumps. So it may just be as simple as he always felt that way and adamantly refused anything having to do with him taking any sort of bump or having someone be aggressive toward him. And as an announcer, he could make or break someone in an interview... if you pissed him off he could bury you on the mic to your face, he could refuse to put you over in any way shape or form, and by the time there was an actual danger for him being asked to take bumps or get involved in programs, he had so much respect built up, he could bury someone to management and either kill their push or have them fired.
Even full-on Hollywood Hogan and the NWO didn't put their hands on him. I'm sure if anyone could've talked Gene into taking a bit of a roughing up, it would be Hogan, and it'd be a hell of a heat-machine to have the NWO do that to Gene... but it never happened.
I have no idea, those are just my thoughts and it's late so I may be completely forgetting times he was roughed up. But now that you mention it, it does seem a little odd... aside from the Gobbeldy Gooker and his match with Hogan, I honestly can't even think of a time where he was treated with any indignity by a heel, aside from an offhand comment. I do remember Ted Dibiase calling him "Little man" and I'm sure there were some bald comments, but that's about it.

I'm pretty sure Kanyon attacked him but I remember reading somewhere that he couldn't take any bumps of any kind because his neck was banged up for some reason.

It's entirely possible this is a fever dream, but I believe Heenan said in his book he hated when people put their hands on Okerlund. I think it was a basic respect thing. Okerlund was a journalist, if you will, no reason to ever, ever touch him, heel or face.

My guess is that Mean Gene made it well known he didn't wasn't a wrestler and didn't want to do any physical work and the boys respected that.
If Gene was ever in line for a beat down, it was Bash at the Beach 96.

I don't know, I am sure he has been threaten, I remember one time JJ Dillon was attacked by Randy Savage and that all begun instigated Savage and Savage was going to beat him up, when JJ made the save and got beat up. That was the closest I have seen. I don't know if it ever got as close as Don Muraco attacking Gordon Solie.

Perfect definitely called Mean Gene divot head back in the day, I think Rick Rude used this insult too. I remember this because not knowing what it meant, I used to constantly call people at school "divot head" (regardless of whether they were bald or not!)
