If we are restricted to Attitude era and beyond I'll add into the mix
Too Cool & The Hollies vs Edge/Christian & The Hardys at Survivor Series '99
They were in an absolute death spot following Austin getting run over (not sure if this or Jericho/Chyna immediately followed that angle) yet they still delivered an excellent match. I think if it goes on earlier in the show the crowd would have been super hot for it and it would be regarded more favourably.

My friend and I were in hysterics over Brian Christopher's antics during this match. Watched it on the Network recently and loved it; brought back so many memories. Pre Attitude Era: I like those big 20 Men/5 Teams-VS-5 Teams matches at the first two. I also enjoyed the Warriors VS The Perfect Team match at the 1990 Survivor Series.
Attitude Era and Beyond: WWF VS The Alliance. Say what you will about the Invasion, but the matches were good. I also enjoyed the ones at the 2009 Survivor Series.

WWF vs. Alliance from 2001. Yeah, the Invasion as a whole was a dud, but they did a good job building this one match as the ultimate finale to the storyline. Though, the less said about the reset button Raw the night after, the better.

The 1990 Survivor Series as a whole will always hold a special place in my heart, as it was the very first pay per view this 7 year old watched live. Just being a fan for several months prior to that and seeing all of these colorful characters blended together was just amazing. Besides the debut of the Undertaker, you realize the earlier Survivor Series like 90' allowed so many character and story lines to shine. Then theres the little things:
- Teams unified with entrance music (dream team, alliance, etc.) - Bret and Dibiase having a great singles encounter being the final 2 - Rowdy Piper just out of control with enthusiasm on commentary - Hogan/Warrior standing tall at the end. - An entire team surviving for the first time.
I may have veered a little off-road but i would vote this my favorite traditional survivor series period.

I gotta go with the Team Austin vs. Team Biachoff match at Survivor Series 2003.
Despite being huge into wrestling at the time I never saw Survivor Series 2001. But the build alone for that one makes me pick it too.
And even though I don't like the guy CM Punk getting over DX in 2006 was great...because I like them less.

Austin -v- Bischoff was the one with HBK doing a Cena and pulling it back from 3-1 to 1-1 and then Orton winning it anyway - while HBK was bleeding over the place? Yeah, that's my pick too. It was fantastic. Started the not used often enough aspect of Orton's character that he's near invincible in these matches (except that year his team was whitewashed - that was racist).
