I wish I still had my SNES games. My family got rid of them around 98 or so for around $30. It had Mario RPG and all three DKC games for starters. Yeah, I could easily have gotten quadruple that in a few years.
On the other hand, some games already mentioned I do have copies of are Skies of Arcadia: Legends, Zelda: Master Quest, and Zelda Collecter's Edition.

I have a mint cartridge of Harvest Moon for the SNES. Might still have some of the MegaManX carts someplace.
My best stuff in my pre-NES collection is a testing cart for Intellivision, Subterenea for the 2600 (better shooter than Defender), and Quest for the Rings for Odyssey 2.
I have a custom multi-cart that has some of the X-rated games for the 2600, which like an Idiot I traded away a copy of Crazy Climber.
I have Megaman Legends 1 and 2, actually beat the first one.
PSX's Torneko the last Hope still sells for $20 or so. Rare dungeon crawler loosely tied to the Dragon Warrior Series. I still play it.

Probably one of the gold Ocarina of Time cartridges. Not much of a collector. I may have an even rarer cart. It's a gray cart which still has the chanting in the fire Temple and Ganondorf coughing up blood. It was an extremely small run of games after the gold cartridge games. It may though, just be a game that had the ROM swapped out at one point.

Spaced on my now tiny Sega CD collection. Got Snatcher, had it since it came out,and the first Lunar for the Sega CD. You by chance have Earthworm Jim or Popful Mail? Had Earthworm Jim,but it was sold 9 years ago. Never had a legit copy of Popful Mail.

Sewer Shark-LOL Night Trap-Not the first release Kolibri-Whatever the name of the shooter where you are a hummingbird is. Kept it cause it is a decent game and just f***ing odd. I also have the Make my video game with the bad white rapper, not the bad white rapper that looks like Anthony Michael Hall, the other one. I had maybe 35 games for it before I sold off most of them. With Sega I was more of a Master System/Genesis/Dreamcast collector. That is all I can think of. After I hit post I bet 1 or 2 more will come to my memory. I shrunk that collection by a bunch. Mostly cause there wasn't many games for the Sega CD that I played often. I tried to pare my collection down to stuff that either I doubted I could replace easy or stuff I play at least 4 times a year.

I own a CIB PAL copy of Paper Mario: Thousand Year Door. Which ain't rare but you wouldn't believe that by browsing eBay. I dunno why it commands such a premium in comparison to its NTSC counterpart.

I own a complete Ducktales 2 for NES. I rarely played it and put the box and paperwork away as soon as I got it new, so it looks like it's never been touched.

Is Jojos bizzarre adventure on the Dreamcast rare and/or valueable? I only seen the copy I got years ago when the game store was clearing out all the DC stuff.

I'd guess probably some of the commodore 64 cassettes i still have hold of from when i was a youngling, couldn't even tell you what is in them but I'd say those probably are the rarest games if they still work.
I do own both pokemon heart gold and soul silver with the pokewalker's and proper cardboard boxes (near mint condition as i played the games but didn't really bother touching the rest.)
I still have the lunchbox edition of fallout three but that dropped in price in the uk when they gave some away when fallout 4 came out.

I have an old arcade game from the early 80's called Polybius that's collecting dust in a storage shed. Does that count?

But even before then, I already had a lot of gems as Noah's Ark was given to me by a super religious friend. I've just been super lucky anyways. I got Chrono Trigger brand spankin' new for $20 in 2007. Another dude at a game store just gave me Rival Schools because he was too lazy to scan it into the system. Overall, I've maybe sank a total of $5000 into my collection and it's probably worth around $30,000 to $40,000. Then again, I don't seek out boxes, so it's only the game and manual on about 99% of my stuff. However, my favorite video game items are my Adventures of Lolo plushes which I have never even seen sell online.

I have Earthbound, Secret of Evermore, Chrono Trigger, Secret of Mana.
I know they're not super rare, but they seem pretty sought after.

Looks like the rarest/most valuable games I have are:
Valkyrie Profile (PS1) Fire Emblem: Path of Radiance (GC) Suikoden V (PS2) Skies of Arcadia Legends (GC) Castlevania Chronicles (PS1) Grandia (PS1) Ikaruga (GC) Xenosaga Episode III (PS2) Castlevania: Order of Ecclesia (DS) Castlevania: Symphony of the Night (PS1) Persona 2: Eternal Punishment (PS1) .hack//GU vol. 1-3 (PS2)
There's probably more but I don't have time to take inventory of all my older games.
