Silent Hill 1 has a lot of hellish imagery that still holds up as genuinely terrifying to look at. I think the harsh textures used in some of the later areas plays to the strengths of the system. It looks scabby and gross, and since the graphics look muddy and gross as it is, it still works.

The Zelda games and some of the Rare 64 games aged pretty well. I think games that used Cartoonist like graphic aged better then games that were realistic at the time.

Legit 3D? Or Sprite-based 3D imitations?
As far as legit polygon 3D, I have to go with Geograph Seal. Flat shading meant no early-era textures to look like crap now.
As far as Sprite-Based imitation 3D, most of the Sega Super Scaler games (excepting maybe Enduro Racer) still hold up, IMO.

It kinda looks rough by comparison but most of Deus Ex is perfectly acceptable in this day and age.

the Battle Of Hoth in Shadows of the Empire is still legit. As is the destruction of Xizor's Skyhook. Always makes me mark out when you're chasing down a TIE Fighter or one of Xizor's attack fighters and the Millennium Falcon does a flyby and blasts them into scrap. The rest of the game shows it's age though, especially in third person mode.
