The TMNT Coming Out of Their Shells video had a ton of jokes I didn’t understand until I was older. The one that tipped me off was Shredder saying “my deharmonic convergence controller! I can’t see me loving nobody but you! We’re happy together.” My jaw hit the floor when I realized the significance of what he was saying. OK, I'm lost here, unless it's a reference to harmonic convergence from the 80's?

It’s a reference to this classic song: The plot of the show is that Shredder wants to destroy all the world’s music with a device called the deharmonic convergence controller. For a guy who hates music, he sure knows a lot about it! During a demonstration of his machine to the audience, he mentions the above group outright: “Aaah, Flo and Eddie. I hate these Turtles as much as I hate the Ninja Turtles!” Here are some more examples from the show: “Now don’t you feel silly clapping and singing along to the sounds of silence?” “No you’re wrong, turtle! This is MY party, and I’ll make you cry if I want to!” “You write the songs that make the whole world puke!” “This one’s for you! Have a nice weekend in New England!”

Similarly, when Bart sells his soul and finds he can't laugh watching Itchy and Scratchy, Lisa tells him that, "Pablo Neruda says laughter is the language of the soul. "I am familiar with the works of Pablo Neruda.", I was used to not getting those sorts of references as a kid, but only when I got older did I understand that Bart is very much not a person who would be read up on a Chilean poet from like the 1970s. If I remember correctly, Bart says "I am AWARE of Pablo Neruda" and he emphasizes the word 'aware' when he says it. I love that joke, not because I know who Neruda is/was (And I still don't), but that the way the line is said it feels like Bart is sick and tired of having to acknowledge Neruda's work every time Lisa brings him up.

There were a few in M*A*S*H that I didn't get as a kid. The one I remember moatvwas from the episode where Col. Blake goes home, when he's saying goodbye and has a new suit, Hawkeye mentions Adolphe Menjou... had no idea who that was.

Disney's Adventures of the Gummi Bears ran from 1985 to 1991. The villain of the show was Duke Igthorn, who commanded a group of ogres. The show had a running joke where the ogres would call Igthorn "Dukey". He would say, "Don't call me Dukey", to which the ogres would respond, "OK, Dukey!"
Green Day's monster hit album Dookie was released in 1994. I still didn't make the connection.
About 10 years later, someone had Dookie playing at work when it finally hit me. Dookie means shit. The ogres were calling their leader shit. On a kids show.

If it weren’t for DVD commentary explaining it, I still wouldn’t get this joke. I did not get it when the line was said but got it as he walked away. That is a quality joke.

Another Simpsons one: I originally didn't know why Jimmy Stewart was at the bank saying "I don't have your money. It's in Bill's house and Fred's house." Then I randomly stumble on the scene from 'It's a Wonderful Life" where he says something similar to a bunch of people at a bank. I haven't ever seen the movie in full but I'm familiar with parts that have been referenced dozens of times. The bank scene is one that I've only seen referenced once: That Simpsons episode.

As a kid, I grew up with Animaniacs. I was 9 or so and couldn’t possibly comprehend jokes about Woodstock and the episode where the Beatles go to India and meet Guru Pinky and Yoko showing up and introducing herself to John and so on. Spielberg added a lot of adult jokes to this cartoon which we can only truly comprehend as adults.
There was also a scene from the Simpsons where Groundskeeper Willie is teaching Lisa’s class French It cuts to him in a French hat with two French flags at each side and he opens with Bonjour, you cheese eating surrender monkeys. Referring to what Patton said about the French after WW2

In the Bugs Bunny cartoon Knighty-Knight Bugs, there are two knights names Sir Loin of Beef and Sir Osis of Liver. I understood why the first knight's name was funny as a kid, but it wasn't until I took health class in high school that got the second one.

In King of the Hill, Hank Hill claims that Weird Al, or "Al Yankovich", killed himself in the '80s when people stopped buying his music. Like, obviously, the joke is in part that Hank is just very out of touch with pop culture, but only much later did I realize he's also probably confusing him with Dickie Goodman, a completely different parody artist with a frankly much more dated method, who did indeed "blow his brains out" in 1989. It was apparently due to a gambling addiction and four failed marriages as much as it was about his success drying up, but still, Hank was sort of correct, but just about someone else entirely.
