They didn't really play hot potato with the title much in his original run. And funnily enough one of the rare times they did (HBK to Bret to Sid to Undertaker in quick succession) happened because they were scrambling after Shawn had "lost his smile" and vacated the title.
If he was around from 98-02 when the title seemed to switch every month or two he'd obviously have more reigns. Then they started having longer reigns again around 2003 just after he came back. Plus he worked a part-time schedule and this was before 2015 Brock Lesnar so back then they expected the world champion to defend the title on house shows.
They could have given him another one month run like they did in Nov/Dec 02 but it really wasn't necessary.

I went to a few different house shows during his second run... and Shawn was all of them. What was his schedule?

I would have had him beat Cena at Mania, it wouldn’t have hurt Cena at all. Only thing that would have been weird would him being champ of the spinner title.

The multiple reigns they wracked up in the Ruthless Aggression/PG Era shouldn’t be indicative of…anything really.
By that logic, Edge’s 10 or so title reigns outclass Bruno Sammartino’s 2.

World titles became meaningless around the Attitude Era and have remained as such. OP has mentioned Orton as double digit world champion whose combined reign is barely more than Bret Hart's total of only five reigns. Even worse is Rock's 8 reigns which lasted less than Shawn's 3 world title reigns. And if you thing this list can go down without Triple H you are fooling yourself, he had 9 reigns and still couldn't outlast Bret Hart. AJ Styles, CM Punk, Brock Lesnar and Bobby Lashely were the last true WWE champions in a very long time that put faith back into the belt. Long championship reigns are professional wrestling narratives and tradition even though it doesn't make sense because it's more logical that you will loose the belt only after just a few challenges but this is wrestling.

he was from a time before WWE hotshotted both of their 2 world titles around and made sure everyone got a turn. Orton and Edge's only sound impressive until you realize how short many of them were.

Bret was. Undertaker was. Bret wasn't drawing around this time either. No one was. Heck, in terms of attendance, there was only a slight bump when Hart won the title off Diesel. The value of the WWF brand was at a low due to the product itself being damaged by Vince.

Even though he didn't want it. He should've been WWE champion at least one time during the 2002-2010 run. Wrestlemania 23 should've been his moment to once again wear that title, 11 years later at the same show. I liked Cena around this time, but god I was rooting so hard for Shawn to win that one. I was too young to understand the concept of "the younger current star has to go over" thing in wrestling, so I really thought HBK had a strong chance of coming out on top. I miss those days before being "smartened up." It would have been cool though for him to win it even if he dropped it back to Cena soon after at the next PPV or on that crazy match they had on Raw later on.
