It seems pretty clear that the Red Rooster was supposed to be a characture of Ric Flair. I recall in Taylor's shoot interview that Vince used to refer to Taylor as Little Flair.
I see the resemblance as to why Vince used the Rooster gimmick as a tongue and cheek. Both Flair and Taylor had similar builds. They both had blonde hair. Flair wore the robes with all the sequence and decorations on them with "Flair" in script on the back. Taylor wore a similar style robe with "Rooster" in script in the back. The Red Rooster had his initials on his boots just like Flair. To top it off, Taylor did the "Rooster Strut" on the way to the ring.
To go back even further, Bobby Heenan introduced him as a wrestler with average size. Since the WWF was the territory of the big men, I think they were trying to make fun of the fact that Flair was the top heel in the WCW, despite his skinny appearance. Keep in mind, Flair was given an offer to come over to the WWF at the time. Tully and Arn ended up going, and Flair ended up staying for another two years.

Maybe, but if so, it's one that was lost on everyone because of the whole Rooster aspect. Maybe if he'd gone 'Cock-a-doodle-WOOO!' it would have been clearer. This seems a more obscure joke than calling Ted Dibiase's servant Virgil.

They should've made him an obvious parody of Flair. Maybe even called him "Nature Boy" Terry Taylor. He would've gotten heat from the regular WWF fans and those NWA fans who got the joke.

I think that analogy is a bit of a stretch. Taylor had the robes before he was even in WWF. The size thing would have been a shot at JCP/WCW Wrestlers as a whole not just Flair, but even then I think that is not the case.
