Been a few threads along this line lately for the Simpsons, so why not Family Guy? Mostly just curious since enjoying reading through this kind of thread and seeing what people have to say.
Could be either ones that just plain weren't funny, or those that were outright offensive.
The one at the end of that episode with Quagmire's daughter comes to mind as a good example of both. After a whole episode of him coming off likeable for once and getting good character development, a sudden incest joke closes it out and renders the whole thing pointless.

Peter, the frog, and the shoebox. Not funny, and went on WAY too long.
On that note, the nodding scene in "It's a Trap!" comes to mind as well. I guess it's supposed to be one of those things that goes on for so long, that it stops being funny, then becomes funny again. And while the former was true, the latter was not IMO.

In one episode a joke starts off pretty funny because peter says; "and not just our phones. Other people's phones. Phones others have given up on!" Then Bryan has to ruin a very funny part by saying "What the hell are you talking about?" I dunno, for some reason it just really pissed me off when he said that.

The Micheal J. Fox Zorro joke. Seriously, that was just tastleless. But the one where they did a bit where someone with Down Syndrome has the Governor of Alaska as her mother, (not going political) that made me stop watching the show.

I don't know whether it was supposed to be funny or not, but I was rather disturbed by Stewie brutally beating Brian to a pulp.

Because I'd take a pretty good song that isn't trying to be funny, over the rest of the episode's jokes that try but aren't funny.

All of them. I have never seen such an unfunny show get so much praise. Pop Culture references and 5th grade potty humor do not make a sitcom.
