Hmmm, Top 3 would probably be Sonic CD, Kirby's dreamland and Yoshi's Story. I have easily beaten all them 50+ times full play through. Kirby's dream land is probably in the triple digits.

Donkey Kong Country 2 and Super Mario RPG are easily my top 2.
I also logged a ridiculous amount of time in Goldeneye, Grand Theft Auto 3, and Tales of Symphonia.

I used to time myself with DKC...I once beat it 101% in 49 minutes. I've probably beaten that game 20 or more times from start to finish. The same can be said about the sequels, although I don't incorporate a time limit with those since there's much more to do.
I've beaten LTTP so many times to the point where if I even die, I reset the game from the beginning without saving. Too bad I can't do that with either of the NES games, despite me beating both of those multiple times as well.
I've beaten GTA SA probably 5 or 6 times 100% as well. The first time, I used cheats so I didn't "count it", so I beat it again, but accidentally triggered the Territory glitch, so I still wasn't happy. The next 3 playthroughs had messed up stats, regarding missions attempted and missions failed. This is actually a glitch, and there is absolutely no way to get less than 20 failed missions despite passing every other one.
The RC plane mission for Zero is a CAKEWALK compared to the Level 7 Quarry mission, that is a pain in the ass. Yes, I'm that damn good.

Of games that take a serious amount of time to play probably Final Fantasy IV, be it for SNES, PSone or DS. Only once on the PSone and DS but at least 10-15 times on SNES. Close second would have to have been Final Fantasy VI on SNES at least 10 times and once on PSone. In more recent years Knights of the Old Republic and KotOR II, probably five times each since summer 2007.
But of games that you can kill in a few hours who knows. Probably Super Mario Bros. 2 or Ninja Gaiden on NES (with game genie).

Super Mario RPG, Super Mario 64, Ocarina of Time, Paper Mario, and Paper Mario 2 all have to be pretty up there for me. Maybe also Arkham Asylum, beaten it quite a few times. Also Grand Theft Auto 4 and Resident Evil 4.

I know the quick way to get to the more expensive cars in Gran Turismo 2. I've been able to visit friends houses, let them borrow the game but let me get them "started", and then within an hour have 1,000,000 for them to do whatever. The only hard part of all that is getting the IA license.
Sonic 3 by itself I've beaten so much I keep track of clear times. I'm down to being almost just a minute behind the Twin Galaxies-recognized world record for a minimalist run (just completing the game, not worrying about chaos emeralds). My only problem is I can't seem to pull a run of it off even close to that since I did it. Their record is 48 minutes and 51 seconds, my record is 49 minutes and 57 seconds.
I think I've beaten Sonic Adventure about a hundred times too. I still need to beat it again now that I got it on PS3...of course with Sonic CD on the hard drive too plus now owning Sonic Generations that's a hard sell for me. Once upon a time i'd beaten that so much I was able to quote dialogue for each character's cutscenes, even the lines that changed depending on the character you played as.
The original Pokemon Red/Blue. For some reason, until my brother got the Blue version himself I'd never had a link cable and my school had banned playing it at school, which meant I traded with nobody. I would often restart the game just to try new codes out or rumors that i'd heard (I'll never forget freaking out when I discovered the truck was actually there at the S.S. Anne dock, just for it to be meaningless). I restarted so much I had beaten it with all three starters, all three starters w/o evolving, starting with Pikachu (gameshark), starting with Mew (gameshark...though he screwed the code up and gave Gary one too...fortunately he never learned anything other than "Pound"). When my bro got his I once tried to do one where I caught a Pidgey then traded my starter for a second Pidgey. That proved insanely hard, so to help my brother out I restarted one final time with Squirtle and kept it that way. Now we both play the Pokemon games together and never ever restart files.

Metal Gear Solid. From about 2002 right up until about 2009 I would play it at least once every 6 months or so. The only reason I haven't played it since then is because I don't want to damage the discs.

Gunstar Heroes and Streets Of Rage 2. Me and my cousin would play them like everyday during our summer vacations and beat them at least once a day each.
Other than that, probably Suikoden 2. I've beat that over a dozen times surely.
