My problem with the Sombra as a presence thing is, even then he wasn't a threat, I felt. In fact by being a mere presence, he all but assured that the heroes were going to vanquish him. Because he didn't do anything there was never any real feeling of dread/"Oh no, how can the heroes beat this guy?"
Beating him was literally as simple as finding the Crystal Heart and putting it in the dead center of the Crystal Empire.
Nightmare Moon needed the Mane 6 activating the Elements of Harmony, a great feat of magic, to be defeated, Discord needed them to regain their connections to the Elements, and Chrysalis needed the strongest love spell possible to defeat her, and even then all it did was send her off Team Rocket style.
There are better ways to do an evil presence. I'll list two examples that I think are an amazing way on how to do an evil presence, the Lich in Adventure Time and Aku in Samurai Jack. THOSE guys are how you do an evil presence, not a schmuck standing outside of a protection forcefield for 95% of a two-parter going, "MWAHAHAHAHAHAHAHAHAHAHAHA!!!!!!!!"
A villain can be incredibly evil with few words, like the Lich, but they have to back those few words up.
