As a spidey fan I find this bad as Dr Octopus in the comics has never ever been a sympathetic villain, he is supposed to be a scientist obsessed with proving his own genius and destroying Spider-Man. (Yes the portrayal in the film was fun, but he isn't supposed to be sympathetic.) Mr Freeze has already been mentioned. I'm going to go with Darth Vader (even without the prequels) he became very sympathetic as the trilogy neared the end. Of course he was, the prequels made him much less sympathetic.

I would say Mr. Freeze, but the Batman Animated Series version because you can't help but sympathize with him. A guy who has suffered a fate that he has to stay cold in order to live as well as the fact that he wants to find a cure for his ailing wife. I cannot help but feel bad about the guy. Also, Two-Face is another sympathetic villain. A guy who has a split personality and was a very good DA until he got disfigured. I will say this, I felt bad for him in some episodes of TAS, as well as when I read The Long Halloween. I would also add Baby Doll, it is a pretty sad episode.

Magneto in X-Men: First Class for me is the ultimate in sympathetic villains. Seeing what he'd gone through first as a Jewish boy in Nazi Germany and then as a mutant tormented by Sebastian Shaw, you really felt his pain throughout the entire film. I completely understood why he took the course of action he did in the end, and as a viewer I couldn't fault him for it.

Skynet.
Technically Skynet is right , in that every "bad" thing Skynet has done is because humans have been trying to kill them. We have no idea what their society would be like if humans stopped trying to kill them.
Though we can guess that there's very little to no poverty in Skynet's society nor is there most likely starvation or bigotry at least among the machines themselves.

I've never been a fan of the idea of Magneto the poor trod-upon firebrand myself. he's no better than the people he fights against. I don't know what everyoone's fascination with making him out to be somehow heroic is. in X-Men First Class, yes, but he's spent the better part of his life as a murdering nutbag terrorist.

The funny thing is that Bill Paxton's character also left the lab just like Jonas did, to become a weatherman. Jonas also seemed to still retain his love of science. He had a lot of cool technology and his own tornado sensor device looked pretty advanced. He only died because he took risks, which Bill Paxton was guility of too (they called him "The Extreme") and he and Helen Hunt's team could easily have been killed just like Jonas at several points throughout the movie.
