I also read the definitions for Mary Sue and Canon Sue on Wiki and TVTropes and...by those definitions, Twilight still wouldn't be either since she isn't a self-insert for Lauren Faust, has some major flaws, everypony does not think she is perfect all the time and even in magic, her success-fail ratio we have seen was basically equal.

So I think that this season has had two major themes to it, and I want to get everyone's opinion on my thinking.
The first is power and the negative consequences it can have, both in having it or trying to get it. Too Many Pinkie Pies taught Pinkie that the ability to be everywhere to hang out with her friends was not something she really wanted. One Bad Apple was about how in order to not be victimized by those with power, normally good ponies will side with them and become the victimizers. Magic Duel was about how taking short cuts to become more powerful can have dire consequences, and that sometimes, you have to be able to out-think your enemies instead of brute forcing them down. Wonderbolts Academy had Lightning Dust be so obsessed with becoming the best that she started taking liberties with their tasks, even though in that case, I think the area around the plateau would be severely off-limits to civilians due to what some of those courses involved, so while she did endanger lives, they shouldn't have been there in the first damn place. And Apple Family Reunion taught us that trying to control what everyone does takes away from what is supposed to be an otherwise enjoyable time.
The second theme, I'd say, is facing your fears. The season premiere had Twilight face her fear of failing her test and deciding to trust in Spike when push came to shove despite him being useless. The Cutie Mark Crusaders faced their fear of Babs Seed, and taught her that she had to face her own fear of being bullied by DT and SS. Scootaloo had to face her fear that by showing she was scared of Rainbow Dash's ghost stories, she might lose the closest thing to a family sister she ever had, and the respect of her idol. Spike eventually stood up to his fear of the timber wolves in order to save a friend who was in danger.
So, uh... think I'm on to something, or is this old news and I'm an idiot for trying to figure this out?

Actually...that is the first time I have heard somepony bring forth this interpretation of the season so far. It is certainly interesting to think about.
And Koda?
While Lesson Zero may have made them equal in regards to the friendship reports, it didn't take away Twilight's favored in regards to her role in this world and the two-parters after that still focused mainly on her. One aspect being changed does not change the bigger picture for me.
While the equality of the statuses was never there for me, the equality of the races is certainly something that wouldn't be maintained with Twilight becoming an alicorn. One of the nitpicks I have with this whole thing.
At this point, I think I'll go Mina-chan's route and just wait and see what they do with this.

I think the entire point of Lesson Zero spreading out the friendship reports was so they didn't have to find ways to shoehorn Twilight into every single episode, and it just had the secondary benefit of giving the others more screen time.

Then again keep in mind that it is sort of not fair bringing the two parters into this discussion because of course all of the two parters would focus on Twilight seeing how they all were tied to some aspect of her life. And at that point it just becomes the show runners decision. Basically what I'm saying is just because the people behind the show only make two parters around Twilight doesn't mean that in universe Twilight is more important than the other Mane 6 members. In universe the six of them wield the Elements of Harmony. And as the first time Discord was around showed us, with the Mane 6 ALL SiX of them need to be in tune with their element for their power to work. If even just one of them is "Discorded" the remaining 5 can't use their Friendship Beam of Death. Thus all 6 are equal. All 6 work in harmony.

While I agree that the elements of harmony cannot work without each of them, I have to question that Twilight is equal in universe to all of them.
If the series started with Twilight being the local librarian in Ponyville who happened to have a dragon assistant, it would be no question that all of them are equal.
But she has all those benefits that RC described, one being the personal student of one of the co-rulers of Equestria. That alone puts her at an upper status socially compared to the other who are more locally based in Ponyville and who didn't have some benefits before knowing Twilight (e.g. Rarity being given a royal suite at the castle).
And even counting out the two-parters, that would still be the case.

That is just social status though. If you bring social status in as a reason for importance then Prince Blueblood is more important than the rest of the Mane 6 and that's obviously silly.

But we are not talking about the whole of Equestria's social status against each other (in which case, not only Prince Blueblood, but also Fancypants, Sapphire Shores, Photo Finish and others would probably be higher than some of the mane cast), this discussion was mostly related to the mane cast.
And their social status plays a certain role when it can be used to give them benefits which has happened in the series (not only the royal suite, but all of them being invited to do something at Cadance's wedding, getting the ball room for Twilight's birthday etc.).
If Twilight would have been just the reclusive local librarian at the start and thus been equal to them, I doubt they would have had those benefits.

The synopsis for Episode 13 revealed... {Spoiler}Season 3 Episode 13 Magical Mystery Cure Aired Date: February 16, 2013 Synopsis: When Twilight casts a spell that switches the Cutie Marks and destinies, the only way to reverse the spell is by writing her own magic.
Begs the question why Twilight would even cast a spell like that in the first place.
