Christian winning the triple threat match at vengeance 2005 between jericho and cena to win the wwe title. I was mulling over either this or Christian/Orton on Smackdown but I feel like reversing that win would have only postponed it a week.

I'd have...
Lesnar beating Cena Punk beating HHH Punk winning ECW Elimination Chamber Drew McIntyre winning 2011 Smackdown Elimination Chamber (He was gold that night) Shelton Benjamin winning the MITB match Swagger won
And to echo what others are saying, ask me again on Monday.

Cena over Rock
Warrior vs Slaughter: Slaughter could have hurt Duggan or something to lead to Hogan taking him on and Warrior vs Savage could have been title for career.

Lesnar/Cena. Punk/HHH. Del Rio/Edge. I'm still a believer that HHH going over Punk at NoC would've been fine had they done a rematch at Hell in a Cell. I think Punk beating HHH in the cell would've been a stronger win.

Hmmm.
Here's one. Kurt Angle first undisputed champion, Stone Cold wins the 2002 Rumble. That was the feud of the year, they had TONS of interaction with each other, and it should have been blown off at WM.
I don't know that the win helped Jericho in the end, it pretty much seemed to end his first run as being a ME/semi-ME guy went.
They could have done the Jericho/Trips program without the title. Have Jericho eliminate him from the rumble. I know, it's Trips, never going to happen that way, but with a normal guy it could.

Orton would have beaten HHH at Mania 25. I've always thought this. I have a fantasy rebooking in my back pocket where Vince helps Orton win and joins Legacy.

Wrestlemania 4: Dibiase over Savage.
The Million Dollar Man was just too good to never hold the WWF Title, especially since Hogan had to cheat for him to lose it.

My Top Five: 1. Triple H/Booker T - WrestleMania XIX: For obvious reasons. 2. Del Rio/Edge - WrestleMania XXVII: Clearly they didn't know Edge would have to retire the next night, I'll give them that. At the same time, why not have him do it? For Del Rio to win the Rumble, lose at WrestleMania, and then keep talking about "destiny" without wearing any gold until four moths later didn't do him well. Not to mention, whether or not Edge was on his way out, Christian toppling Del Rio would have made a great story. Which leads me to... 3. Christian/Orton - Smackdown 5/611: Two days as champion. Two days. After all the emotional outpour between Edge, Christian, and the fans of both of them, to have Christian lose the title after less than a week and turn him heel was just wrong. Further, it didn't really produce anything; as good as the matches were, Orton's reign as WHC was rather forgettable, up until Henry took it from him. They could have just as easily had Christian in Orton's role and it would have been basically the same thing. 4. Lita/Trish - Unforgiven '06: As the old saying goes "go out on your back." Why they suspended this for Trish, I'll never understand, especially since Lita ended up becoming champion anyway after Trish just gave up the title when she left. Would have been better for Lita (and for Mickie when she beat her) for Trish to put her over on her way out. 5. Seven on Seven - SummerSlam '11: Surprised this hasn't been mentioned yet. First off, why they did this match so soon is beyond me. Second, why have Nexus lose? It took the heat out of them before they could even really build it. Their toppling would have been much more dramatic if they had actually been booked as a threat, and them losing on such a big stage just two months after becoming a thing certainly didn't help. Honorable Mention:

Brock beating Cena. Would have made him into an unstoppable force if he won in that manner, but nope, Cena's hopping around the next day.

Brock beating Cena. Would have made him into an unstoppable force if he won in that manner, but nope, Cena's hopping around the next day. Yeah, this was the first match that came to mind. It would have been great (I think) to have Brock destroy Cena and beat him easily in order to make him that 'unstoppable force'. And yeah, like others have said, I may have another match to list on Monday.

Brock beating Cena. Would have made him into an unstoppable force if he won in that manner, but nope, Cena's hopping around the next day. It really didn't matter either way who won the match if Brock wasn't going to be around. and honestly, I think they could have worked it with Cena winning the way he did... but actually took time off like he said he was going to in that promo after the match... with Brock still being around as the unstoppable juggernaut. But without Brock being around for any kind of followup the match kinda becomes pointless regardless anyway, I'm going to go with Edge/Del Rio... Losing that match pretty much killed Del Rio dead in the water until a few weeks ago when he turned face. (Granted them stripping all of his personality down to yelling destiny! didn't help him either.) That or Christian/Orton that was just a really cheap thing to do.
