That was actually my one brief concern when Twilight used the spell. I thought they were just going to go eat other things instead. Thankfully they went down a completely different path

In SOTC, that was just a one-note joke unrelated to the bigger picture of the episode.
In Bats!, that would have been the main focus and its not like they would have begun to eat buildings and such.

About the whole Vampire Fruit Bats on the Western orchard thing, I could imagine having been fruit-battified, Fluttershy learned faster than it was possible before to learn their language and managed to pursuade them. The thing is... I doubt they put the Vampire Fruit Bats in the same orchard as their smaller, multicolored brethren. I mean... even with Fluttershy talking to them, the apples left behind were clearly rotten and/or mushy, and when you factor in the damage that they were doing from the get-go, the western orchard would be sucked dry in a relatively short time. Yes, in the long term (which could be several years depending on the average grow time of an apple tree in Equestria) the Vampire Fruit Bats might be beneficial, but that's several years where the Apple family are producing even fewer apples than before, which cuts into their cider sales. And unless I'm remembering the plot of Super Speedy Cider Squeezy 6000 wrong, a lot of the income they need to get through the winter months comes from the cider sales. Don't get me wrong, Twilight using magic to mess with their biological needs was not a good solution, but Applejack was not wrong in wanting to get rid of them considering how disastrous things could go for Sweet Apple Acres. Besides, in my version, Twilight would have just nuked the tree once they had them gathered together and been done with it.

Maybe Fluttershy is going to start to inherit body parts from other animals, slowly morphing into her newest friend, Discord.
