I've read everything up until Reflections because I am waiting for that arc to get it's own compilation book like the other arcs. (I find buying them that way a lot easier than going to the store every month, but I digress.)
Anyways for favorite I'll go with the first arc "Return of Queen Chrysalis" since right out of the gate I was convinced that not only the comics were going to be just as good if not better than the show (Finding the right blend of humor and heart), but also to be able to get away with some stuff that wouldn't most likely be seen on the actual show. (IE various adult pop culture references.)
The Big Mac two part would be a close second as it shows the comic can do "slice of life" stories just as well as it can do high adventure.
The other stories had their moments too, but really when I'm in the mood to read the comics those two are the ones I go back to time and time again.
