Pretty much everyone I thought would be on each side with the exception of... {Spoiler}Black Widow. Thought for sure she'd be on Cap's side after Winter Soldier. The cynical part of me thought she's only on Iron Man's team so they could have some female representation.

Widow's story has pretty much always specified she's more loyal to orders than actual feelings or freinds.

I can't think of any reason for any of the rest of the team besides Rhodey to side with him though.

{Spoiler}My guess is the government obviously gets involved in Civil War and possibly takes over Shield. Forcing Widow to begrudgingly side with Tony while struggling interally with her decision to do so.

It's a bit unclear as to who is in charge of anything.
Fury 'dies' in The Winter Soldier. He basically says to Captain America, Black Widow, and the Falcon to keep up the lie that he's actually dead.
But even then, Fury was only really in charge of the on the ground operations. Pierce was Fury's superior, but Pierce reported to the SHIELD world council. So are they in charge?
But SHIELD presumably is a U.S. operation, Strategic Homeland Intervention, Enforcement and Logistics Division, as a fictional representation of U.S. government organizations in a post-9/11 world. So does that mean that the president of the U.S. in the MCU, who we saw in Iron Man 3, is in charge?
Two films later, Fury comes back, and commands a SHIELD helicarrier (thanks to Coulson as we see on the SHIELD show) with lots of people on the command bridge who see that, hey, Fury's not actually dead. So if we continue to follow the SHIELD show, is Coulson in charge?
So Fury himself blows his cover of being dead because... reasons? He saves all the Sokovians on the floating island, but the moment itself kind of undercuts the fall of SHIELD just two movies prior. SHIELD is gone, but now it's back... kind of.
We also see Tony Stark funding the Avengers operations from Stark Tower. But Stark leaves the Avengers at the end of Age of Ultron. The Avengers set up a new base in upstate New York.
So is Stark still funding the Avengers? Would that make him in charge? But Captain America is the leader of the superhero team. Would that make him in charge? We see Fury at this new base because...? Does he still hold a position of power?
None of this *really* matters because the films of Phase 2 haven't made a big deal about this. But trying to follow the plot machinations, the movies raise more questions given that the leadership isn't really super consistent from film to film to TV show. {Spoiler}From what I have gathered, after whatever equivalent of the Stamford Incident happens, the World Security Council takes direct control of SHIELD and the Avengers, to create a directly-controlled unit, so they aren't given free reign anymore.
