Honestly...cut all the Shadow/G.U.N. stuff, accept the fact that they're going to use Cream in place of Sally because Sega Japan, and this is pretty good.
For the record, cut the Shadow/G.U.N. stuff means save it for the sequel. That's my only complaint: this is good, but it reads like two plots crammed into one movie. A few too many characters in the first draft here. I don't know if there'd be enough time to establish everybody with that subplot in there. But again, it works for the sequel.

I feel like my only real problem with it is that it strips away a lot of the mystique of Angel Island if it's up for grabs. It should be ancient and unknowable to anyone except Knuckles - even him not knowing all of its secrets - and even knowing the main cast, Knuckles should be fiercely protective of it. The idea of someone else governing the island, or GUN being allowed to come in and mess with his island, seems... A bit off. (I mean, technically speaking, he did let Eggman build stuff, but chalk that down to very little contact with people, and that'd probably make him even more paranoid in future.) Just a few ideas that might be useful, but you also might hate, idk. - As I wouldn't have them controlling Angel Island, instead The Acorns are in exile from Westside Island, which is their traditional governance, because Eggman has invaded and taken over with an army of his usual machines. They're taken in on Angel Island reluctantly by Knuckles on the promise by Sonic that they can be trusted. Which leads us into: - Knuckles should be friendly but also somewhat paranoid. The exiled community should be kept maybe to the island's more peaceful areas. The only exception is Sonic, dating back to how they first helped him during Eggman's first invasion. Sonic is the only one he allows into the Emerald Chamber/Hidden Palace, which emphasises the bond and trust between them, and makes Eggman's second invasion and theft of the Emerald seem even more dramatic. (Maybe the fact that only the two of them are there makes it easier for Eggman to steal it, and he has more of a fight on his hands when trying to get away, leading Knuckles to see the error of his ways?) - The gang travel to Westside Island with GUN, seeing how it's been twisted and transformed by Eggman's machinery. But when GUN lead them to hidden caverns and passages to get to Metropolis, the heart of his new empire, they begin to see influence of the Echidna culture from before their destruction, a part of their history Knuckles has never known about. Murals, architecture... Some of which has been blown apart or built upon by GUN in their efforts to get through, which is our first sign of how they're not to be trusted before Amy and Sally's big reveal. These caverns can also be where Sonic finds the rings, etc.

I still lean towards the Acorns running Angel Island because I do think it makes things a bit simpler, but the rest is really good world building. I guess it could be established that the Acorns are in exile from Eggman destroying their old home- though Angel Island and its emeralds are his main objective, and Shadow just so happens to be his missing puzzle piece. Maybe Sonic could try to play peacemaker between his close friend Sally and the stubborn Knuckles. This isn't a super-talky J.C. Chandor style Sonic movie (although Chandor is awesome), but there's only a handful of big action scenes and the rest would be focused on building the characters. Sonic saving Tikal (or Amy, if I want to keep compressing) is the first big fight. Eggman, Snively and Shadow's theft of the Master Emerald, Sonic fighting Shadow and Chuck getting hurt is the second, which occurs somewhere around the 30 or 35-minute point. The third are the ancient traps Sonic, GUN (led by Maria) and the others encounter when they find the rings, and Knuckles learning some history and him mistrusting GUN could easily fit in there. I also like the idea of him being aggressively paranoid. The fourth is a brief scuffle between Amy, Sally and GUN guards, and the last is the climax in Station Square with Golden Sonic (who is having trouble controlling his form, scared and in pain but determined to fight) and GUN forces vs. Eggman with his big bot. Shadow is torn on who to side with, his new master Eggman or his creator Maria. That could also hint towards a rivalry between Maria's "ends justify the means" attitude towards world peace, and her cousin Eggman's wacky madness. It ends with {Spoiler}Golden Sonic blindly charging at the bot, only to get punched and have all his rings flying out. The soundtrack stops. Sonic falls in slow motion, only to be caught by Tails in his biplane. Weakened but with still a little strength left, Sonic and the others target the bot's joints and internal workings.
Eggman loses patience with Shadow's indecision and tries to electronically establish control over him, ordering him to attack Sonic, but Shadow resists. His Chaos Control powers begin to go haywire and damage the control hub, giving Sonic and friends the edge they need to finally take down the bot (with Sonic using one last spin dash attack). Knuckles and the others secure the Emerald, GUN rushes in and arrests Eggman and Snively (who are hamming it up as they protest), but Shadow manages to escape.
The injured Sonic tries to give a thumbs up and his trademark "way past cool!" smile, but then he collapses into Tails's arms. Maria, Amy and Knuckles get in a heated argument on how to treat their friend, while Sally grabs a power ring and holds it over Sonic. It doesn't heal him completely, but it stabilizes him. Sonic weakly smiles and apologizes for being reckless, and Sally laughs through some tears and says "You're such a dork."
The next scene is a big celebration on Angel Island, with Sonic and co. feeling triumphant but still weary of GUN, and Chuck reassuring his nephew he doesn't always need to prove himself. The closing shot is on Ixis Naugus, having come from Westside Island in search of the power that Angel Island's zones hold... ...I think about this shit way too much, man.
