I've been thinking for a bit on this, and it's allowed me to come up with a few ideas. Especially with that big EVO thing coming around.
Fighting games these days come in three difference flavors, which I differentiate by the design of the fighting field as if it was on a grid
A field of X & X, would be a 2 or 2.5 D fighter, Like Street Fighter
A Field of X & Y, would be a fighter in the vein of the super Smash brothers.
A Field of X & Z is a 3-D fighter, Like the Tekken Franchise.
So I think that those three (Or 2 depending on whehter you count SSB in the same genre as Street Fighter and Tekken, or if you consider it different like Western and Eastern RPG) but the other ones are a bit harder to define.
Mortal Kombat and King Of FIghters went through a revival with a reboot and a jump to 2.5D respectively
DOA is trying to reinvent itself with limited success.
Do you count the vs Capcom as all one series or is there a big difference between the various games?

Well, it's fighting games, so let's make a tier list out of them. For the sake of this list, as it asks for "top franchises," I'm going to use Evo as a barometer for the hype surrounding a game, as it is the biggest fighting game competition in the world.
God Tier (Will headline Evo every year, regardless of anything else) - Street Fighter - Marvel Vs. Capcom
Upper Top Tier (Rabid fans keep competition scene alive, will be heavily watched at Evo) - Smash Bros.
Top Tier (Thriving competitive scene and longevity, will be represented at Evo unless there is a huge gap in series) - Mortal Kombat - Tekken
Mid Tier (Competitive scene exists for a while. Will appear at Evo for a period after release, but fades away after a period) - King of Fighters - Soul Caliber - Guilty Gear - Killer Instinct
Low Tier (Brief competitive scenes for new releases, quickly overshadowed by different games) - Persona - Blaze Blue - Injustice - Dead or Alive - Virtua Fighter
Bottom Tier (Niche games, lack of decent competitive scenes or longevity) - Skullgirls - Capcom vs. (anything other than Marvel)
Now, for the greatest tradition in the fighting game community, arguing over tier lists

I'd say Street Fighter and Mortal Kombat are the most well known and most mainstream.

Japan's gaming publications continued to publish strategies for years after the game's release and port to the Saturn. Anyway, I couldn't care less about EVO. I play fighting games because I enjoy them. To me, Street Fighter is always my go-to fighting game series, although I am also very partial to Samurai Shodown. Near the bottom of my list of favored fighting games is the Marvel vs Capcom series.

INteresting list. It's a shame that VF have fallen, but I wonder if that's down to Sega's realtive skittishness to use non-Sonic IPs

Publicity wise, SF, Smash Bros. and Mortal Kombat seem to be able to whip up the most hype. The Marvel series also has a massive following.
KOF, Tekken and Street Fighter are the three series I can play reasonably well. Emphasis on "reasonable"- someone like a Ricki Ortiz or Tokido would still annihilate me.

I'd watch a No Mercy tourny I'm not sure, Wrestling and MMA games are a lot more complex than fighting games, when it comes to overall gameplay. I'd be more calling them at separate genre, but I'm sure No Mercy Tournaments exist

I'd watch a No Mercy tourny Technically, yeah, they are fighting games in the strictest sense, but they're more considered a different genre (closer to sports games). Mortal Kombat should really be 1B to Street Fighter's 1A just because of MK being pretty damn awesome in recent years and also wrecking SF in sales. MK has been on a real tear lately, and honestly what Netherrealm has done with the story modes has been fantastic.

Ain't nobody going to be clamoring for that despite it surpassing SEGA's set sales targets. edit: I mean obviously SEGA still care about it since there's a fully playable version of Final Showdown in Yakuza 6 and multiple VF characters were in the latest Dead or Alive game but I just don't know why SEGA are so gunshy about a new game. It was never the biggest budget series but it just felt like a game of chess in comparision to other 3D fighters.

1. Street Fighter. This game was everywhere in the 90's, and was pretty much the basis for every other fighting game that followed in terms of characters. Unfortunately, there have been some pretty big gaps in between releases lately.
2. Mortal Kombat. The other major title of the genre, and the first video game to truly create controversy. Most volumes have generally been quality.
3. King of Fighters (Fatal Fury and Art of Fighting are rolled into this one). Consistent releases, an innovative story, a revolutionary team format, and originally a large-scale crossover of several SNK properties earn this a high spot.
4. Tekken. Excellent graphics for characters and arenas, still popular today. There are, however, a *lot* of characters for one universe.
5. Soul Calibur. Early installments were good and still popular, don't know the current state of the franchise.
