On one hand - a pilot for some other show that is nothing like Star Trek and the TOS cast basically has nothing to do with anything that goes on besides just kind of hanging around.
On the other - weird bodyswap nonsense with Shatner chewing the scenery even by his standards and them blanket saying women can't be captains then seemingly going out of the way to show why that is by depicting the woman as completely incompetent and insane.
Not exactly great choices no matter which way you slice it, but which is better?

Despite airing order, going by the Stardate alone, the answer is All Our Yesterdays.
It just works better as a finale than either of them.

I like Turnabout Intruder only because it's based on a premise so insanely outdated by modern standards that it is kinda surreal to watch.

Assignment: Earth...the premise was a lot more interesting and I would have gladly watched a series like that (also Teri Garr was so hot in this).
Though I wonder...was Star Trek not on the verge of cancellation after the first season as well, thus shouldn't "Operation: Annihilate!" be up there as well?
