"What Lies Beneath"...gets a 9/10 from me.
Pros: -A very interesting and dark approach to an episode where the Young Six are tested to confront their greatest fears and hidden secrets in order to learn that despite them being different creatures, they really do have the ability to learn friendship. I love that they gave the Tree Of Harmony a voice to emphasize that it is a living conscious entity (bonus points for letting its consciousness appear in the form of best mane sixer) and that it is not a blatant racist like Neighsay is, seeing friendship as something that every creature can learn.
-In general, all the fears of the students and the tests were done pretty well, with Ocellus's and Silverstream's being my favorites because they were really the darkest of them all and also had the best resolutions (Silverstream getting the courage to tell off the image of the Storm King through Gallus and Ocellus overcoming her fear of not being able to change through hearing Smoulder admit to liking being cute and adorable from time to time). Sandbar's and Smoulder's were also pretty neat (and those two ponies in Smoulder's test were definitely cuties) and Yona's and Gallus's were decent and OK.
-The second episode where it seems like Cozy Glow is just a filly that has as much to learn about friendship as anypony else and who appears to make honest mistakes. But it is subtly hinted again that she might be more than meets the eye and I think that the writers did a really good job at making her heel turn come out of nowhere. Really good development here.
-This episode gets another bonus for really surprising me with some of the solutions. From what I saw from thumbnails, I first thought that Smoulder would be kind of brainwashed into this and had to find it within her to overcome this to get back to her friends. Definitely did not see it coming like it was revealed in this episode. Also would not have thought that this episode would feature the least amount of engagement from the school staff. Nice.
Cons: -Some of the fears's resolutions were strange like Gallus's where it was more a game of realizing the correct light rays to open the passage instead of something related to his psyche. Also Sandbar's fear took a really long time for him to realize what's on the up and up (seriously, he did not find it stranger sooner that they never seemed to go anywhere?) and Yona's fear was also kinda weird.
Still an entertaining ep deserving of a 9/10.

And I agree that a great ship sailed in that episode... {Spoiler}Ocellder really came as a surprise. Okay, who released the mutagen into the sewers again?
