Mainly I mean studio albums but maybe there is some exception I'm overlooking. I really like "Dirty Frank" by Pearl Jam but get why it was left off of Ten. Despite it rocking, it is a darkly humorous song that would seem out of place on an album that flows so well together. Yes, it even flows well

Didn't make Emotion, didn't even make the original cut of Emotion Side B. It was released on the soundtrack to Ballerina, but lol @ at anyone even buying that.

Eddie Money's version of "Peace In Our Time" was on a compilation album but not one of his studio releases.
Marillion's "Market Square Heroes" was their first single, didn't come out on a regular album (both versions, the 'banned' and the 'radio-friendly').
The Barenaked Ladies first hit was a cover of Bruce Coburn's "Lovers In A Dangerous Time" that appeared on a Coburn tribute album.

We Want Fun by Andrew WK. Easily my favorite song of his and it was released on the Jackass: The Movie soundtrack. To be fair, the original recording was on one of his early EPs, but the Jackass version was a thousand times better.

KISS - It's My Life
Long talked about, and appeared on their box set to little fanfare...easily one of my favorite tracks from them.
Also, there are two Ace Frehley tracks called "Cherokee Boogie" and "Take Me To The City" that appeared on a guitar instrumental album and an Ace Frehley covers album in the 90s that were both great tracks from him.

The first that immediately came to mind was Queensryche's cover of Scarborough Fair. It was released with the single Anybody Listening. It's an absolutely incredible cover, and really showcases Queensryche's ability to make a cover song theirs.
The second is Eternal by Bruce Dickinson. It's a beautiful song, and I can't for the life of me figure out why it never made it onto any of his studio albums.
