The Dragon, as tropes.com calls the second-in-command, usually come off cooler because they are going to be more active. Their boss is usually in the shadows until closer to the end of the story.
In the Star Wars prequels, Palpatine is a master looking for an apprentice. In the sequels, Kylo Ren is an apprentice looking for a master.

Prince Lotor was by far much more interesting than King Zarkon. TF Prime Starscream was the bomb. He served under the most interesting Megaton to date and easily stole the show from him. Half of Cobra Commanders lieutenants were very interesting characters. Sauron was Melkor’s second in command. Starscream in general, of course. Ultra Magnus at times seemed like this compared to Rodimus Prime. (EDIT: oops, VILLAINS. Well, still.) Cobra Commander when Serpentor took over. The Pigs could overshadow Cyril Sneer with their antics sometimes. The Rock over Faarooq in the Nation of Domination ;-)

Shredder to Krang. Probably, can't quite remember the hierarchy. I found Krang to be more interesting than his underling Shredder.

This applies to Power Rangers ALOT especially since they always had multiple characters that played second in command whether through treachery , escalation etc.
But an easy one is both Ecliptor and Darkonda being better than Astonema.

Final Fantasy likes doing this a lot. Sephiroth and Jenova. Kefka and Emperor Gestahl. Kuja and Garland. Xande and the Cloud of Darkness, etc.
I think Final Fantasy IV was one of the more interesting examples because Golbez and Kain at their cores were good people. But Zemus took advantage of their negative feelings and was able to use them to control the minds and actions of both.

If any of you remember the movie Little Monsters, Snik was far more interesting and menacing than his boss, Boy (who had maybe 5 minutes of screen time before being killed).

More of a secondary villain than a second in command, but I always preferred Kaa to Shere Khan in the Disney Jungle Books. Kaa's villainous role in the Disney movies is so odd when he was very much a friend of Mowgli's in the original Kipling story.

Astromeda to Dark Spector from Power Rangers in Space. I'd have said Ecliptor to Astronema. That's more open to debate while Astromeda being more interesting than Dark Spector is clear cut.
