It refers to the Joe team as "he", as if it was an individual person. "They" would be a much better term, and it still fits in the context of the song (plus, there are females on the team too).
(I know about Joe Colton, but he wasnt on the cartoon)

Also GI Joe became a catch-all term for soldiers, even those not named Joseph.

I believe it also had to do with the soldiers originating as average "joes."

It's symbolic, not literal. Like how "Uncle Sam" refers to the United States. The song refers to the team as a single entity, exemplified as a guy named "Joe."

Oh yeah...I'm not the only one who at first wondered when "GI Joe" was going to show up on the show/comics/etc.
Didn't know about Joe's original form at the time too.

To me, being critical of the Joe cartoon over this is nit-picking. That shit was ahead of its time. It had more strong female representation on a "boys" show than any before it, more minority representation than probably any other cartoon at the time, and it had educational PSA's at the end that legit taught me about things as a kid. To this day I remember not to pet a dog I don't know even if I'm tossing it some food or something, and I remember not to go near downed power lines and shit because of these.

If "The Toys That made Us" documentary is to be believed they came up with the theme song first, before they had officially committed to bringing back the toy line. So they still may have been working with the idea that G.I. Joe was the name of a guy as opposed to a team of individuals.
