As streaming takes more and more from physical media more of these features are going to get lost to time and it sucks.

Kinda cool on Disney+ they sometimes have an 'extras' section with some additional content to tide you over. Nothing on the old DVD special features section, but at least it's something.

This one's known, but it fits.
The original US theatrical, VHS, and DVD cut of Lilo and Stitch has Lilo hiding in a dryer machine.
In the UK cut, the dryer was changed to be a desk with the door replaced with a pizza box. This was to avoid UK children imitating Lilo.
The UK cut is what Disney used for both the Blu-Ray, Digital, and Streaming versions of the film.
So, the only way to get the original theatrical release is to own the original VHS or DVD releases of the film.

In 1986, the anime GoShogun was brought to the west by Saban, mushed together with Akū Dai Sakusen Srungle in Robotech/Voltron fashion, only given a pop music soundtrack with covers of Michael Jackson, Men Without hats and so on, apparently done without getting all the rights they needed. It was released on home video with the music removed, and the international version was released without Srungle footage, more a straight up dub.

The original TV airing of the Snowman had Raymond Briggs presenting the prologue explaining his inspiration for the story. Later versions either had David Bowie (presumably as an adult version of the boy) or cut the prologue entirely

Did the original VHS version of Gremlins 2 with John Wayne instead of Hulk Hogan show up anywhere else? I think they kept this as a special feature on the DVD.

The 2006 DVD release of the Muppet Christmas Carol had the option to watch the film in Full Screen which was the version they used for TV broadcasts that included the cut "Love is Gone" song to pad out the run time.
However subsequent releases of the film on Blu Ray (and DVD) do not have that option. (At least now you can watch that deleted scene on the extras section on the Disney+ version.)

Like this topic too...missing scenes/things/episodes is fascinating to me...
I guess the arcade and older ports of the Street Fighter II games can count kind of...as being the versions where Guile and Chun-Li's stages are completely intact. (and now E. Honda's too...)
The first-ever version of Revenge of Shinobi being the only place where all the unauthorized cameos, including Batman, are intact (yet the only one where Spider-Man is off-colored, ironically; that is, until the pink version in Virtual Console)
Theatrical Wayne's World being the only to use Stairway in the "No Stairway" scene? (so if you have the filmstrip...EDIT: And the 4K version) Same with the Willy Wonka and the Chocolate Factory with the Paramount logo. I am still wondering if the original version of Arabian Nights was in the theatrical release of Aladdin? (EDIT: As per YouTube, it was)
The original DVD releases of Chip 'n' Dale Rescue Rangers having the original title card and end credits.
The VHS WrestleMania anthology from the 90s...only releases to have all the original music and such intact.
The VHS releases of Absolutely Fabulous seem to be the only to have the original "Wheel's on Fire" intro and outro, as well as Madonna lyrics being quoted.
The VHS releases of He-Man = played at their original speed.
The special edition of E.T. (aka E.T. vs. the Walkie-Talkies) was only part of the 20th anniversary DVD set and faded away ever since (despite some TV airings too).
Dunno if this is cheating, but...the examples where an off-air recording of the original show is the only answer? Things I can name under this: other cases where all of the original music never carried over (some WKRP episodes, all the Nintendo cartoons of the late 80s and 90s, Happy Days, Laverne and Shirley, some of Mary Tyler Moore ESPECIALLY the Christmas episode...) The commercial outro and return animations with Orko for He-Man? The original Scared Straight version of Fat Albert? The To Be Continued and Episode Recaps tacked onto the New Scooby Doo Movies and 1973 Superfriends when they split the one hour episodes for syndication?
Don't get me started on where you can and can't see certain vintage TV studio logos.

John Hughes does commentary for the 1999 Ferris Bueller dvd, no other releases have the commentary track only the 99 version.

The alligators in the "Just Can't Wait to be King" scene in Lion King were redrawn to be more cartooney. Theatrical and original VHS releases I believe is the only one to have the "folk art" gators.

To the best of my knowledge, the only DVD release of "KISS Meets The Phantom Of The Park" is the European Theatrical release in the KISSology DVD set, with the 'altered' soundtrack. The original VHS tape had the old Scooby-Doo music.

This could just be an urban legend… maybe one early example of the Mandela Effect.
There is thought to be scene in the original or screening of the first King Kong movie on Skull Island there is a bit when some crewmen are crossing log or bridge crossing a ravine, and Kong shakes it cause some people to fall off the ravine, they survive the fall but end up being attacked by giant spiders and eaten.
The scene was so intense for the 1930s and stopped the film dead, so the director took the film reels and chopped that scene out. It’s not been seen since.
