In the Mid 90's in WCW, Harlem Heat and Sister Sherri vs. Bunkhouse Buck, Dick Slater and Col. Rob Parker had a feud where neither team officially turned face.

In early 2001 there was a strange tag team match where Jeff Hardy and Bradshaw faced Matt Hardy and Faarooq.
Both The Hardyz and The APA were face at the time.

In March 1998, Sting defended his World Title against DDP on Nitro in a babyface vs. babyface match.
It was pretty good too from what I remember.

At Royal Rumble 1996, Bret faced the Undertaker in a face vs face match that believe it or not, was a dream match at the time…that has been forgotten about.
The reason why this was a dream match was because Bret was made out to be THE GUY who was the best and there was no one Better than him.”The best there is, was and there ever will be” vs the Undertaker who as a face was almost like in kayfabe was the closest to being unbeatable with him feeling no pain and drawing an apparently and endless amount of strength from an urn.
It was not that great though.

I'd love to know if that Koko vs. Tito match was billed as a "scientific match", which they tended to use a lot at that time as code/shorthand when promoting a face vs. face match. I remember them using that to advertise tag matches for The Islanders on house shows before their turn when they were testing them out against face teams to see how the turn would work.

In the 1970s,Bruno Sammartino and Pedro Morales had to have the first match that had wrestlers of the same alignment face each other. I read in Raw magazine in the early 2000s, Bruno or Pedro (probably Pedro since Bruno was persona non grata in WWE at the time) that they were worried about starting a fight in the NYC area between the Hispanics and Italians.

The Flair-Nikita feud the summer of 85...Flair-Landell around this same time.
Flair was teetering on the tweener role at this point so maybe those two don't count.

Various Road Warriors matches in AWA could probably sneak into this category. Supposed to be heels but the crowds love them.

It was not that great though. Their Summerslam and One Night Only rematches were better. The problem with that one is that they fought a very scientific match with very little spots. Its not a bad technical wrestling match but theres almost no heat. The Summerslam match was a lot more intense and had more story between Paul Bearer, Owen Hart and the British Bulldog running in and Shawn Michaels officiating.

Due to the round robin nature of the tournament, Starrcade 89 included Sting vs Flair (face vs face), Luger vs Muta (Heel vs Heel), The Wild Samoans vs Doom (heel vs heel), and Steiners vs Road Warriors (face vs face).

JBL went against Kurt Angle in a last man standing match on Smackdown in January 2005 in a heel vs. heel match.
Triple-H defended the World Title against Edge in Japan on Raw in February 2005 in another heel vs. heel match.
EDIT: Also forgot Jeff Jarrett vs. Bob Backlund for the I-C title on the March to Wrestlemania 11 special.

The first match between Hogan and Sting on nitro never gets talked about. It was their best match by mile, made even better by the fact that the crowd was so partisan for Sting over babyface Hulk. Most people probably forget about it because it was during that odd "Darkside of Hulkamania" stuff.

The infamous Great American Bash 2006 that had half the roster removed due to "elevated liver enzymes" which led to Finlay vs. Regal who were both in the same stable at the time and the crowd did not care about at all despite it being a good match.

There's got to be a ton of these that are like when Kevin Owens faced a still-heel Braun Strowman, and you have the dynamic of "skilled, but asshole, heel" versus "monster heel who can punish the asshole heel" that sidesteps some of the usual heel vs heel issues, since inevitably, you have a de facto face of the match, the punishing monster or the valiant(or wily) underdog.
