I want to know is, how did the apes and humans go from seemingly co-existing alright in the end of the 5th movie, and end up where humans are back to being Neanderthals in the 1st movie, and that it took about 1300 years to counter the evolutionary advances in humans (nothing be able to talk or reason), yet apes where able to jump in just a few generations to being able to talk and use tools (yet they couldn't use things like cars, electricity, etc, enough they saw how the stuff was used)?

They didn't. I always assumed that after those pesky humans went to that future in part 1 and 2, and those pesky ape survivors in part 3 going back...which alters the timeline which the apes appear as pets in part 4 and that war stuff in part 5... I always figured the apes evolved from the humans, not two seperate species or anything. You could say humans blew it by devolving thanks to radiation. Oh and part 4 was actually pretty good.

It's probably the standard paradox issue in most movies, but I thought that by Cornelius and that Girl Ape Traveling back in time and Ceaser (?)'s seeming change in attitude meant that the future would be slightly different than what we originally saw in the first movie

Because from the start it was intended to be a stand alone movie, but it did so well that the studio kept forcing them to make more and more sequels, which meant they had to resort to pulling more and more out of their ass.

Which by all things considered...they did a good job. Up to part 4. Part 5 was terrible. Killed the series for a good reason.

I did feel Part 5 was quite forced. Conquest was an awesome movie though. It should've ended on the "revolution" note because it tied into the first movie, instead of "now we have control over the humans....and we'll be nice to them".

Plus, the way they "changed" it in post-production....feels absolutely cheap.

Well, first of all, the humans would evolve to be very docile, more like human pets than people. Odds are, the humans were expelled from Ape Settlements by the Gorillas, and were constantly hunted. What were saw in Planet of the Apes may just be the descendents of unsocialized children, who survived by being quiet gatherers. That was just Nova's tribe. Odds are, Human settlements of greater intelligence existed elsewhere in the world. I presume not every civilized area kept large ape populations. P.S. To be fair, the remake was probably the worst movie Burton ever made. Even Battle looks good in comparison (largely due to the emotional "APE HAS KILLED APE" bit.

4 was the best but I think 5 wasn't that bad. It was the worst but I still think it is pretty underrated.
