As a guy who loves Superman so much I have the Kingdom Come version of his insignia ( my favorite version of the character) permanently scarred in the flesh of my left arm; I support your pro-Kryptonian, and let's face it pro-DC agenda.

Much as I love Thor and dislike Superman, I'm forced to agree that Supes would probably win.
JLA/Avengers was as close to canon as we're ever going to see, and the fact that it was a joint project by both Marvel and DC means it has more validity than hypotheticals among fans - and if the hammer is just a keychain, then it's a keychain that Supes, for all his strength, simply cannot lift without the consent of another.
The exception to this is if Bendis is involved, in which case all bets are off. They'd both probably end up losing to Spiderwoman, or something equally stupid.

Superman's weaknesses are not only Kryptonite. He's also got the red sun thing and, more importantly in this arguement...MAGIC.
Yes, Superman is weak to Magic. He has little to no defense against it. That's how Ed Boon explained why Superman could be beaten at times in Mortal Kombat vs. DC Universe. That's why Captain Marvel most of the time can beat Superman. Superman is weak to magic.
...that said I do think Superman would win, but it wouldn't be a one sided affair. It may be closer to the Superman/Darkseid fights than it would be Superman vs. an ant.

I know people make the argument that Thor has super-speed, but I just don't see it; and without it, Superman's still got the edge. Thor would put up a better fight than most, but much as I love him I still think he'd lose. Though, if Thor has possession of the Odin Force when they clash, that might make a difference.
