I think on DC's side, Captain Atom should fight the Silver Surfer. He very overpowered theoretically(draws through the entire quantum field), though he has been shafted most of the time.
How about the DC vs Marvel villains? I admit, Marvel has more powerful villains than DC, especially with we put Thanos in the picture.

Tried to match these up as evenly as possible, with some exceptions where I thought it would just be interesting and/or controversial...
Thor vs Superman Supes has tangled with Hulk several times in the past. And won every time. Let's do something a bit more interesting. Gotta love the Norse god of thunder, but this one goes to the Man of Steel.
Batman vs Wolverine Why? Because it'd be awesome, and no matter who wins, half of the comic book community is going home pissed. Call me a jerk (and I won't argue) but that's too appealing. Bats wins this one cuz...well...cuz he's the goddamn Batman!
Flash vs Iron Man My first inkling is to give this one to the Flash, but I think Tony's more resourceful than we realize. Iron Man takes this one.
Green Lantern vs Silver Surfer Tough call...but I think the Surfer takes this one.
Aquaman vs Human Torch Human Torch wins. Cuz he's not Aquaman.
Hawkman vs Spider-Man This'll make some folks mad, but Spider-Man always gets his ass kicked the first time he fights anyone. This being their first matchup, Hawkman wins.
Green Arrow vs Punisher I'm betting Green Arrow wins. That's right. As badass as Punisher is, never, but NEVER count Ollie out. (And this is coming from a Punisher fan.)
Martian Manhunter vs Hulk Hulk wins, but this'll be a lot closer than some people think.
Wonder Woman vs Ghost Rider It's an upset, but I say Wondy wins this one. She's stronger, faster, can fly and doesn't need a motorcycle to get around. Sorry, Flamehead.
Captain America vs (Red) Robin I made it Red Robin so it'd seem like a LITTLE bit more of a fair fight. What the hell is Robin doing in this thing anyway? Cap wins.
Daredevil vs Superboy And this is it... It's 5 to 5... Whoever wins this one wins it all for his team...or publisher...or whatever... Come to think of it, both publishers are making salaries 10 times higher than I'll ever make, and their contracted writers/artists are doing exactly what I wish I could do. Why they hell do I care?
You know what? Screw it. DC and Marvel and take this battle and shove up their respective, well-paid asses.

Which is sad, becuase Darkseid should be around Galactus level of power, but isn't.

Hell during the Blackest Night saga, he freaking stormed the DC offices because he didn't like the way Blackest Night was going, for crying out loud!

Doing a villain fight would be also be harder because, generally, one or two franchises have all the known villains. I mean, it's not like DC doesn't have superpowered villain (they have a ton), but you'd be filling it up with villains from one or two franchises, and the most powerful Marvel villains have to be beaten with macguffins.
DC: Lex Luthor The Joker Darkseid Brainiac Ra's Al Ghul Deathstroke the Terminator Doomsday Zoom Sinestro Solomon Grundy General Zod
Marvel: Magneto The Kingpin The Green Goblin Deadpool (ok, ok, he's anti-hero now, but still, he has to get in somewhere, and fight with Deathstroke makes perfect sense) Dr. Doom Red Skull Loki The Mandarin Phoenix (or Apocalypse, if we don't consider Phoenix a villain anymore) Thanos Galactus
Even if we gave DC the Anti-Monitor, I don't think they'd win.

True. Lobo is immortal, after all. He'd take out almost all of the MARVEL guys himself. Well, if the whole issue is a fight to the death, then Marvel would have the edge, mostly cause Marvel heroes aren't as hesitant to killing as DC heroes. Wonder Woman gets heel when she snapped one guys neck, while guys like Iron Man and Wolverine made careers over hundreds of dead bodies, either personally or collaterally.

The only time I can think of anyone in Marvel doing it was the Celestials, who get a pass for being Celestials. I have always said it and always thought it, but Superman is the most 'broken' character to have ever existed. It was the celestials, but as they are still Marvel Cosmic characters, I count them. Still though, the Power Cosmic in marvel is way broken. With it, Galactus has been shown to do pretty much anything he wants and has powers Superman could only dream of. As for characters being overpowered, I actually think Wolverine takes the cake when they decided that advanced healing = immortality. At least Superman has weaknesses, he's still capable of being beaten down and he still can be taken by magic.

I simply can't say a guy that has the power to create sentient life, destroy planets, evolve species, travel across time and travel across dimensions, or a guy who survived a big bang and seems to lose primarily to galactic mcguffin isn't an overpowered mess. Superman has been beaten to hell more than a few times and has been killed. I'll take the power cosmic 10 times out of 10.
Superman is on par with the Marvel Cosmic characters, it's just more out of place in the DC universe because DC's other villains aren't ramped up to that level. Superman fighting them is like what would happen if the Silver Surfer fought Spidey's rogue gallery.
