Well after years of seeing random bits and pieces here and there and having a mild curiosity about the show, I finally decided to watch a few episodes on youtube and they're great.
The question is though...Where do I go from here? What other good episodes are there that I could watch and become more involved I guess the word would be about the show. I know there are a few MST3K fans on this board, so maybe you guys could help me out.

As for recommendations, for entry level shows that hurt but will not break your will, I recommend Cave Dwellers, Pod People, Eegah, Mitchell and Zombie Nightmare. Once you have survived those, I can recommend more.

Attack of the eye creatures is a great episode one of my favorites from the Joel era.
Jack Frost from the Mike era is a great episode too.

Don't spend the money that some of the DVD sets cost. They are good, but the shows/movies themselves aren't worth the price tag some of them have.

Merlin's Shop of Mystical Wonders is accessible and a really fun watch, I think. I'd also reccommend Wild Rebels, for the kicks man.

The movie was what got me into MST3K, The movie itself is decent but really cheesy and makes for some hillarious riffs.
Also - Space Mutiny - Werewolf - Time Chasers - Final Sacrifice - Eegah

If you survived Manos (which is so bad that even MST3K couldn't made much fun of it, in my oppinion one the unfunnier episodes) then you're ready for all other episodes The Puma Man Time Chasers The Beast of Yucca Flats Hobgoblins The Day the Earth Froze The Touch of Satan Werewolf and of course Space Mutiny If you like that (and own the movies) you should also check out RiffTrax. It's made by Michael J. Nelson, Kevin Murphy and Bill Corbett. It's audio commentary online but at least this way than do it with more known movies. They're commentaries to Troll 2, Road House, Plan 9 from outer Space or Batman & Robin are really good.

Most of my favorites have been mentioned. The Rebel Set, Monster-A-Go-Go, Legend of Boggy Creek II, Future War, and Warrior of the Lost World are all really good. I would try to stay away from most of the Season One episodes because its clear (and the creators admit) they were still trying to figure things out.

Add a vote for Red Zone Cuba. It is PAINFUL at times, but one of my favorites.
Another piece of advice: don't let anyone's opinion on an episode influence your own. While I love you may loathe and vice versa. But I do agree - save season 1 until you've seen everything else.

You really can't go terribly wrong with the DVD sets, and you can probably find them relatively cheap somewhere. As for individual episodes
Final Sacrifice Space Mutiny Puma Man Girl in Gold Boots Soultaker Santa Claus Conquers the Martians Overdrawn at the Memory Bank
are my favorites. Most episodes are funny though, and even the ones that aren't still have bright spots, it's just the movie is so boring that it's hard to sit through.

I saw this episode too. That f***ing Droppo character, jesus was he the worst. I actually agreed with a comment I saw on youtube where somebody called him the Jar Jar of 1964.
I'm watching the The Giant Gila Monster episode right now, pretty good so far.

A lesser known one that I suggest is the episode "Teenage Caveman".
Two fun shorts before the movie, and then a Roger Corman movie...which is good material.

Some other personal favorites are Catalina Caper (with the awesome segment of Tom Servo singing "Creepy Girl") and Project Moonbase (an outrageously sexist 50s scifi romp written by Robert Heinlein).
