The thread title pretty much says it all. What are your favourite episodes for each Star Trek series? Feel free to list your least favourite as well. For me:
TOS Favourite: "The City on the Edge of Forever" or "Mirror, Mirror" Least Favourite: "Turnabout Intruder"
TNG Favourite: "Yesterday's Enterprise" Least Favourite: Just about anything from Season 1
DS9 Favourite: "The Visitor" Least Favourite: "Profit and Lace"
Voyager Favourite: "Timeless" Least Favourite: "Threshold"
Enterprise Favourite: I barely watched Enterprise after the first few episodes, but from what I saw I kinda liked the one that was set in the Mirror Universe Least Favourite: Can't really pick one. Most of the episodes I saw were pretty bad.

Didn't really watch the other ones enough to have a favorite.

Favorites: "City of the Edge of Forever," "The Trouble With Tribbles," "Mirror, Mirror" Least Favorite: "The Empath"
TNG:
Favorites: "All Good Things," "The Best of Both Worlds, Parts 1 and 2," "Yesterday's Enterprise," "I, Borg," "Tapestry" Least Favorites: "Sub Rosa," Most of Season 1, Most anything that focused on Troi, Troi's mother, or Wesley.
DS9:
Favorites: "The Visitor," "Far Beyond the Stars," "In the Pale Moonlight," "Trials and Tribbleations," "Take Me Out to the Holosuite," most everything from Season 4 and on. Least Favorite: Again, anything with Troi's mother, "Let He Who Is Without Sin..."
VOY:
Favorites: "Year of Hell, Parts 1 and 2," "Future's End Parts 1 and 2" Least Favorites: I guess I can't say everything else? Well, particularly awful ones were "Threshold," and that one with the Rock
ENT:
Favorites: "Broken Bow," "In a Mirror, Darkly Parts 1 and 2" Least Favorites: Nothing really sticks out as bad, but then nothing else really sticks out as good. ENT kinda just blurred together for me, for the most part.

Tos Favorite: "The Naked Time"- Fencing Sulu makes it work Least Favorite: "Bread and Circuses"- Look it's the Roman World! I the characters are legendary and it launched the franchise but TOS had a lot of crap.
TNG Favorite: "The Wounded"- Not the best episode mind you, that would be Best of Both Worlds part I, but easily my favorite. Everything from the conflict O'Brien feels about loyality to his old captain to hating himself for becoming a killer gives this episode a drametic level that most did not. Picard revealing to the Cardassians that he new they were up to something was a fine lead into the the story lines that DS9 developed.
Least Favorite: "Sub Rosa"- Other than "All Good Things" Season 7 had no other tremendous episodes. But it did have a bunch of really crappy ones. Sub Rosa maybe the worst. As Dr.Crusher goes to her grandma funeral on a planet that looked like a studio lot's interpretation of 19th century Scotland. Then she meats a ghost. Or an alien needing a host, or a transporter malfunction. What ever the hell it was. The Braga horror type episodes just sucked because the chemistry and energy for that kind of thing didn't mesh with the Star Trek universe.
DS9 Favorite: "Homefront/Paradise Lost"- Unlike the other ST shows DS9 was not afraid to show things getting gritty. The finally acknowledge that yes,while the UFP is a democracy and while Starfleet is under its control any situation that could lead to martial law on Earth would be bad for the average folk as Starfeet is an elite military organization when they need to be.
Least Favorite: "Take Me Out to the Holosuite" " And it's not even that bad. It just as good a holosuite episode as say "Our Man Bashir". DS9 was the best show of the franchise to the point were even their crap was pretty enjoyable
Voyager Favorite: "Workforce, Part I" A kind of throw away two parter with a stronger first part. Freed if the "we must get home, but also explore" logic that forced every action the crew took the characters seemed much more likeable
Least Favorite "Real Life" The Doctor makes a holographic family. Of course they have to die before the end the episode because well there is nothing else for them to do. So anyway the doctor make a perfect family, is told their too perfect and then makes the flawed. Then they die. Also it was directed by Postie from Happy Days. Just saying
I also didn't watch much Enterprise but I would say the Pilot would be my favorite and the Borg episode was the worst.

Really only have any authority with TNG & DS9
TNG Favourites: Conspiracy (yes a s1 ep) Relics (my knowledge of transporter diagnostic loops have dropped many a woman's knickers) BOBW, and Chain of Command. For my money the four lights stuff still was among the best scenes of the entire series. Least Fave: Holodeck episodes, and that Robin Hood one.
DS9 Faves: Way of the Warrior, Tribbles Least fave/most disappointing: Final episode - For such a long time this huge final showdown was built up, then it was over in virtually no time.

Favorite: Atoz (The Enterprise goes to a planet where the inhabitants evacuated it by going back in time, Kirk goes to a medieval street area while Spock and McCoy end up in a winter wasteland where they find a lonely woman)
TNG
Favorite: Yesterday's Enterprise
Least Favorite: The Outrageous Okona
DS9
Favorite: The Tribbles one where Sisko has to go back in time.
Least Favorite: About 90% of them.
Voyager
Favorite: The one where the Doctor daydreams
Least favorite: Threshold (where Paris and Janeway become giant lizards or something)
ENT (watched too little of it)

Can only comment on TOS and TNG and even those collections are incomplete.
TOS - Trouble with Tribbles, Amok Time, City on the Edge of Forever
TNG - The Best of Both Worlds, Pts. 1 & 2, All Good Things, Unification, Pts. 1 & 2, Chain of Command, Pts. 1 & 2 (THERE... ARE... FOUR... LIGHTS!!!)

TOS: Mirror, Mirror - In my oppinion the best episode, though could've been better if they showed the mirror crew on the enterprise. Tholian Web - great episode all around City on the Edge of Forever - propably the best written episode of the show.
TAS: Yesteryear, The Slaver Weapon, The Practical Joker TAS wasn't great, suffered from some problems, but those are good episodes.
TNG: Starship Mine Relics Yesterday's Enterprise Chain of Command The Best of both Worlds Pt. 1 & 2 TNG had to many great episodes. Starship Mine is my favourite, it's so different to the rest, shows Picard in a very different light, i like it.
I never cared for the others shows, watched some episodes but

Best of Trek: TOS: Amok Time. TNG: Inner Light. DS9: Visitor. VOY: One ENT: Tie between Through a Mirror, darkly and that moment in Abrams Trek where Porthos gets lost in a teleporter.
Best Overall: City On the Edge of Forever.
Worst: TOS: The Way to Eden. TNG: The Outrageous Okoana DS9: Profit and Lace. Except for the Sluggocola song. Ent: I didn't really watch many, and all those were 4th season, which was pretty good. However, I'm nominating the pliot. Voy: Threshold.
Overall: Well, Threshold. It's like Dan Brown wrote a book about science.

Actually now that I think about, "The Outrageous Okona" may be my pick for worst episode of TNG. As bad as season 1 was, Okona may be worse than all those episodes put together.
And yeah, I think most of us would probably agree that "Threshold" is the worst episode of Trek period.
