I can tell you my LEAST favorite, the ending to Red Dead Redemption.
I literally re-did the barn shootout 3 times thinking I'd done something wrong before I realized, nope, thats what happens. Hated it.

Oddly, my favorite comes from a game I haven't played, just from the concept alone. I don't know how well it's executed in game, but it's definitely a neat concept. In the first Baten Kaitos, events happen that seem to imply that there's a mole in the player's party tipping their hand to the enemy. Ultimately, there IS an infiltrator, and it turns out to be {Spoiler}The main character that the player has been controlling.

The Arkham Asylum stuff with Scarecrow was insane, as was the glyph things from Assasin's Creed 2. I couldn't sleep for a while, after seeing those scary-ass, haunting, cryptic messages. I mean, did I really need to see pictures of a dead Jesus, Joan of Arc and an elephant being electrocuted? No.

Bioshock - very predictable, but extremely well executed. *swings golf club* FORE!
Eternal Darkness - it has been mentioned, but the faux error messages were such a crap your pants moment
Deus Ex - No one moment in particular, but the entire story is so filed with twists and turns, that it is easily in my top 5 video game stories
Mass Effect - Renegade solution to Wrex, as well as Sovereign's reveal (great scene)
Mass Effect 2 - Fate of the Protheans, end goal of the Collectors
Jade Empire - "We purposely trained him wrong... as a joke"

"Behind the scenes s***" happens all the time in JRPGs, considering they typically don't start at the point of the main character's birth.

Well that's why those games suck. The only way the "you were the villian all along" storyline works is if you had amnesia or something. Like KOTOR. Otherwise it's just bullshit. If you're playing as the character and they were the mole all along then you should have known, otherwise you were playing the character completely against the characters actual motivations which makes no goddamn sense.

Legend of the Dragoon, many. There's really only one moment in that game I can consider a curve, since they pretty much telegraphed everything else in the game.

Disgaea 2 {Spoiler} Rozalin is actually the reincarnation of Overlord Zenon after he got tired of that sort of thing. So of coursem the summoning ritual at the start of the game worked perfectly, it's just that they didn't know that it did.
