You know those moments in video games where they seem to follow the logical route but they end up totally tricking us into something else or those that are totally unexpected that makes you go WTF or OMG? So, which ones are your favourites?
For example, mine would be
Mario and Luigi: Partners in Time - The Star Spirit is the Elder Princess Shroob. Granted they did give hints throughout the game on this. However, playing a lot of mario games, when I think of Star Spirit, I usually think of them as good guys. I thought it was a nice twist.
Metal Gear Solid - Master Miller is Liquid Snake. May not have been that great but I still like it.
Golden Sun: The Lost Age - The final boss turns out to be the parents of the main characters.
What are yours?

All I have to say is Star Wars Knights of the Old Republic
I am also fond of a relatively minor twist in Planescape: Torment, "And don't trust the skull."

KOTOR, for sure.
Honorable mention to the first Legend Of Zelda game... not really a swerve, but a nice little surprise.

I quite like the one in 'Infamous' {Spoiler}The main villain of the game turned out to be you, Cole from the future who made some mistakes so he travelled back in time to make sure you did the right thing.

Metal Gear Solid 3 {Spoiler}The Boss was really a good guy who was willing to undertake a plan she know would leave her dead and disgraced for her country. Revolver Ocelot was a triple agent. Knights of the Old Republic {Spoiler}You are Darth Revan Final Fantasy Tactics {Spoiler}Pretty much the whole story, but in particular how Delita made a complete heel turn and how Ramza and everyone else apparently die to stop Ajora Final Fantasy X {Spoiler}Tidus was really dead the entire time. Screw the hate, I loved that little plot point, even if the dialogue was horrible.

TNA Impact. You think the game will be good. But it isn't.

^ THIS ^
Also, that whole twist at the end of the 1st MGS game. I also enjoyed the craziness off Campbell at the end of MGS 2.

Third Scarecrow fight in Arkham Asylum. This. I immediately thought "Oh shit, I just got this XBox, don't tell me it broke already? Oh, wait nevermind. Well played."

Ahh those were the good old days... What were you in your former life?" "Raiden, something happened to me last Thursday when I was driving home. I had a couple of miles to go. I looked up and saw a glowing orange object in the sky to the east. It was moving very irregularly... Suddenly there was intense light all around me. And when I came to, I was home. What do you think happened to me?" Still gives me the creeps.

The end of System Shock 2 always gives me the willie nelsons. Truely a "shock" (No pun intended, but I'm happy the pun is there).

Without a doubt, Knights of the Old Republic.
Honorable mention to Dragon Age: Golems of Amarokk. Dunno why, but really didn't see that ending coming and kinda got startled by it.

Persona 3 {Spoiler}Ikutsuki's heel turn. Honestly didn't see that one coming at all. Agreed on this. For someone who was just a so-so side character until that point, they pull it off to make him legit. Also, the Liquid/Master Miller one. Especially the "- Snake, you've been talking to... - ME!... Dear brother..." bit catches me each time. Even the (now cliched) "everything you've done up until now was because we wanted to" is really pulled off well, due to severe britishness
