I think it was very surprising when Lance Cade pinned Shawn Michaels with an actual finisher (not a rollup) in a tag team match.

WWE's version of ECW had a few of these that legit made me mark out.
The aforementioned Stevie Richards beating Kevin Thorn.
The Major Brothers beating Matt Striker and Marcus Corvon in their debut match.

Randy Orton vs Chris Benoit - CLEAN at Summer Slam '04 when Benoit was an unstoppable squashing machine.

Eddie defeating Brock who was so unstoppable at the time while Eddie was the clear underdog. It would be like Eddie beating The Undertaker for the title.

Daivari over HBK in the spring of 05 due to interference from Hassan. This was especially shocking since Daivari was seen as only a manager up to that point and not a wrestler. This was his first TV match where they were finally going to shut him up. And he wins.
Great heat.

I remember watching an episode of RAW and thought Taka was going to beat HHH. So close... That is one of my favorite matches ever. I really wish they'd do more title matches like that as they're really exciting. Glad someone feels the same way! I'd like to see it again.

Exactly what I came here to say... Also 1..2..3 Kid over Razor was stunning when it happened... In fact, I still have that match on tape somewhere.

Daniel Bryan made Darren Young and Heath Slater tap in his first Pay-Per-View match. And he got the crowd behind him during it.

The main ones have already been said. But another one i can think which is'nt as major but still was a shock was London & Kidman defeating The Dudleys for the WWE Tag Titles.
Also, when Funaki beat Spike Dudley for the Crusierweight belt.

Eddie defeating Brock who was so unstoppable at the time while Eddie was the clear underdog. It would be like Eddie beating The Undertaker for the title. This match had some of the greatest psychology in wrestling history. Brock was bigger, faster and stronger than Eddie, it really seemed like Eddie was going to lose, and Brock just yelling 'die, just die!' I know Brock was classless in his final match, but he REALLY put Eddie over there.

Good one. Along with Khali beating Undertaker it proves that just beating a legend doesn’t get you over if it’s not accepted by the fans, you need the right build-up or follow-up. Still can’t beat the 1-2-3 Kid though.
