To make up for my nuzlocke wipe on Pokemon Fire Red, I just restarted and bah gawd, I got myself a Modest Charmander.

The Sky Pillar in Pokemon Emerald, namely the broken tiles en route to Rayquaza. I've finished the game a load of times, and done this part in particular on every run, but regardless, I still have to knock the game on standby a couple of times, because I can seemingly never get the momentum and turning right.
The fetch quests in the main game of Zelda: Wind Waker. It wasn't a ragequit as much as a 'seriously? I've to find those charts, so I can go find these pieces'. Given that the game takes place in this expansive ocean, and with all the shortcuts at hand, it still drags on like a beast some times, screaming 'filler!' in the process. I still came away loving the game as a whole, but every time I got through something substantial, I'd quietly mutter 'more of that, please!'.
A few other noteworthy mentions, mostly fighters, or well, SNK ones. Magaki in KoFXI is virtually undoable, unless you've got the patience of a psychiatrist's receptionist. Never in my life have I spent so much time beating a boss, and somehow feeling like I'd achieved nothing. Of course, redundant, since SNK have long since had the reputation of dumping their deep, rich engines as soon as the boss comes around, and instead opting to go 'Ah, f*** it, we'll just make something futilely difficult'.

Battlefield 3 fo' sho. I'll be happily clearing an enemy position, wiping out anything in my way and then "PEW!" *dead* And I'm treated to some nonce with 50+ service stars with the last Sniper Rifle squatting on a hill a mile away with a 12x zoom & a bipod. Yeah, takes real skill to kill people with a OHK weapon that has no drop, you tosser.
Even worse when these dick holes start playing the Close Quarter games, any momentum will be stopped by one camping in the corners.
Also, UFC 3's career mode can get up there some time. You can be punching someone in the head for 3 straight rounds, having taken no damage and managed your stamina well, only for them kick you in the stomach once and you get TKO'd. Bollocks!
And finally, the rigged Stamina system in FN: Champion. Anyone who'd played this will know what I'm on about, you can counter punch the AI all match, have them get knocked down multiple times, but they'll always get more stamina back than you. Heck, once I only threw one punch the whole round whilst bobbing & weaving, which take no stamina, and knocked the AI down because it was gassed really badly, and I regained 10% stamina whilst the AI got 25% back. Yeah, bullshit.
Basically means any drawn out fight is gonna be lost eventually, as the AI will always make great returns on stamina whereas you don't get bonuses for getting up after being knocked down, so are gonna be gassed by the tenth.
I was also gonna include Dark Souls, but I managed to rally back against it and am currently on New Game ++ after being stuck for over a year on one boss! And the other two playthroughs were in a couple of months!

I am not sure if anyone will remember this. But when NBA Jam on the Sega Genesis was a huge thing, if you did the season mode against the computer there was a glitch. The glitch involved the computer towards the end of regulation, overtime, or whatever after you score a clutch basket they could throw a hail mary half court shot and swish it.
That made me rage quit so many times especially if I hit a clutch three to put my two player team up by one or three.

Black Ops 2 "Shoots an entire clip into a guy" "gets seemingly one hit killed" "watches killcam showing I never bothered to fire a shot, and got casually popped by a guy who missed me as much as he hit me as I die" RAGEQUIT this and zombies... being stuck with a couple of players who dont undertand what revive/help means.

GTA IV. That mission where buddy is on a damn train and you must keep the train in sight for some reason. If you lose sight, mission over. Ok, it's a train, it's on tracks, it can't f***ing go anywhere!!! The dude you're chasing can't leap out, it's above the street. So, how about a timer or something? I did quit, I have no idea how deep in the game this is, not very far I assume, I quit over it. I bought the game at full price and quit over this mission. It pissed me off that much. I'm mad now. Years later, telling you about it.

Years later, telling you about it. Odds are, you weren't even 30% into the game. You made it to the 2nd island but there were 2-3 whole more islands to unlock. That mission was a pain but there were worse missions after it.

That train mission wasn't bad so long as you gave Smoke enough space between the bike and the train to shoot. The problem was that the game didn't exactly prompt you on that.
