Ministry Taker is a pretty good answer, though it'd have been cooler if he had more powerful "minions". Still, he probably could've done it.
Like I said, I think Lesnar works better as Doomsday than as Darkseid. He's a killer, pure and simple, and an unstoppable force of nature, not as much a brilliant/ruthless conqueror.
nWo Hogan probably COULD have been that, but Hogan was so damn good at being a slimy, sneaky, cheating heel, so the overall vibe wasn't really there. Still, he had the potential for it.
I like the overall point that having somebody on par with Darkseid would then necessitate a heel who'd be on the level of Lex Luthor, or Joker, or whomever else; guys who are still competent, vile people, who need to be taken seriously as threats for varying reasons, not just because they all cheat to win.
Plus, yeah, having somebody booked as strong as Cena or Triple H DOES necessitate villains who warrant a hero that strong. It's why Hogan worked as long as he did: his villains looked like killers most of the time, before they took the big boot and leg drop.

Taker was this for a little while, and could be again if done right. Triple H has come close, and could also do it. Hollywood Hulk Hogan was also darkseid-ish at times.
But yes, wrestling is missing this character. All the real big bads over the past decade or so have been non-wrestlers. Right now we have Paul Heyman. We need a guy who's unstoppable in the ring, good on the mic, intimidating to look at, and comes across as larger than life.
The WWE has been in a very positive era for a while now. Most of the big feuds are face vs face, or face vs tweener. Even the heels have "bright futures". Someday, WWE will have a company wide crisis again, an "invasion" of sorts by truly evil heels. That invasion needs be the work of someone like Darkseid.
