I watched Paranormal Activity 1 in the theaters.
The reaction was pretty interesting - a few walkouts from fear. Here a few audience reactions I caught: "I'm going to be a church on Sunday!" "I'll be right there with you!" "I'd have a shotgun and blast that thing!" "What thing? You can't shoot a ghost dummy!"
and the kicker - as the credits rolled and people filed out, the couple next to me leaned over and asked, "So which part of that was real? It was based on a true story right?"
I've since stopped going to that theater.

Recently saw "Rush" , One of the only occasions people actually cheered and clapped at the end of the movie, not something we usually do here in England.
Paranormal Activity, People laughing at bits that I assume are suppose to be scary.

It would be one thing if the scenes were narmy, but not even that was true all of the time!

That horrible sex scene in 300 getting a bigger laugh than I've heard in most comedies.

These both come from my kid years. Pokemon The Movie: When Ash walks out of the smoke. Kids went nuts. Applause everywhere. I remember a lot of "awww"'s anytime Mew showed up on screen. And those were from high school kids, noticably older than I was. My theater during Avengers treated it like a live event, from ooing and aahing during stuff like the Cap/Iron Man/Thor faceoff and laughing louder than any comedy crowd I've heard during Puny God. Of course they gave it a standing ovation during the credits (similar to the one I was with at the end of Dark Knight). My favorite, though, was when I went with a friend to see Burton's Planet Of The Apes, and another girl we met up with at the theater was quiet during the whole movie- until the twist ending, and as we were all walking out she exclaimed noticably, "Man, how the hell they gonna be some damn apes?"

When my sister and I saw Paranormal Activity 2 and the theater was packed some girl got scared and jumped up screaming and spilled her drink all over herself. Then she ran out of the theater and her father chased after her, after a minute they both come back her dad looked right at me and said "I got this big man." Me and my sister laughed though the rest of the movie.
Another one is back when you would watch bootleg movies on VHS I saw Dragonheart and as soon as it was over some guy in front of the camera man stands up, puts on his hat and yells "That movie f'n sucked!"

midnight showing of dark knight, jokers pencil trick got pretty much the entire theater to lose their shit, and a few people yelled out "holy f***!" during it.
Rocky Balboa at midnight, the big fight had the theater going crazy, rocky chants breaking out. it was pretty awesome.
Expendables 2...when jean claude does the van daminator with a friggin dagger, the entire theater "oood" and "holy shit!!!" during it, some people jumped out of their seats and ran into the aisle for a few seconds.

I distinctly recall going to see Eragon with my best pal because we were both bored, getting very drunk before the movie and then loudly MSTing the movie because it was a blatant plot lift of Star Wars only to get people cheering for our smart-assed snarkery instead of telling us to shut up. I guess we weren't the only ones that thought it sucked.

One of the best would be watching the god awful Texas chainsaw massacre prequel where pretty much most of the audience said that is bullshit during the ending.
Don't know if this really counts but when I went to see the third fast and furious film, some teenaged girl who was drunk ended up vomiting over some seats and then passed out. The screening was stopped as she needed to be stomach pumped which caused all sorts of problems. at least I got a refund and free ticket to a film of choosing.

Hulk beating the crap out of Loki in Avengers got a huge reaction. So did Yoda pulling out his lightsaber in whichever movie he did it in (Attack of the Clones?).
I remember watching Rocky IV in the theater with my family. During the big match she was cheering Rocky on like a crazy person because she was very upset that Apollo had been killed by Drago earlier in the film. It was very out of character for her.
Edit: Also, in "The Dark Knight" when Joker has the fake Batman on camera and is interrogating/torturing him everyone in the theater was dead silent with dread except for one poor little kid whimpering. Most effective scene in the film for me.

During The Dark Knight, the girl behind me got all the way up to the scene where Harvey Dent is lying in a hospital bed with half his face covered in bandages before saying, "Oh my gawd, Two-Face!"
X-Men 2, during the Colossus cameo, a guy stands up and yells "Oh...SHIT!!!". Broke the theater up.
When I saw Grindhouse, it took the audience a little while to get into the whole atmosphere but that was the rare film actually aided by listening to people's running commentaries/conversations.

I was dragged to Breaking Dawn part 2, and you could tell who read the books by their reactions during the {Spoiler}{Spoiler}dream sequence which was basically an inverse proportion to the same thing happening during a certain event with the initials of RW in Game of Thrones S3 Oh, and with our theater, the Puny God scene in Avengers had less laughing, and more instinctive "that's gotta hurt" type ooohs

Another bad was when I watched a french film called Irréversible at film festival 9 or 10 years ago. For those who don't The film is notorious for having a 9 minute rape scene and when it happened there was this drunk guy in the audience was being annoying by trying to be funny by yelling out shit like remember women just say no to anal sex. But he stopped when someone tapped him on shoulder and told him to shut the f*** up.

Not a movie theatre as such, but it's similar so I'm gonna mention it. One of the 3D movie shows at Hong Kong Disneyworld. The reaction from the kids in the audience was awesome throughout. Theres a bit where Donald Duck is getting dragged into a hole and is trying to reach out to the audience for help... it led t hundreds of tiny pairs of hands grasping at thin air trying to rescue him For an actual movie theatre reaction. My friend stood up and applauded after some mountain climbing movie whose name I've forgot. It was embarrassing. Decent movie, but definitely not standing ovation worthy. He was the only one who did it and, was in all serious too.

There is a cinema right next to the uni campus that I'm staying on that was showing the final Breaking Bad episode here in the UK yesterday, so naturally I had to go see it.
I can't say some stuff in here because of the whole "Spoilers!" thing, but I will say that up to this point I had never been in a cinema room where the whole audience applauded what they had just saw when the credits came on.

When I went with my friends to see "Scott Pilgrim," there was a trailer before it started for the movie "Devil."
Everyone in the audience is watching this trailer, legitimately looking very intrigued and interested. Oohing and grunting in interest at the scene clips.
And then, the words "Story by M. Night Shyamalan" appear on the screen...and the whole audience bursts out laughing. The most hysterically telling audience reaction I've ever seen.
And I was also part of some really hot and excited crowds when I saw "The Expendables" and "The Avengers." Both Expendables movies were just so much fun to watch. During the first movie, the whole audience got a good laugh over the line "He wants to be president" once Arnold's character left the scene.
