No, they will just quietly retire her, like they did with Phil Hartman's regulars. What's in the can will likely air and then, that's all. They can't just quietly retire her, though. Lunchlady Doris (who was unretired, sadly), Lionel Hutz and Troy McClure were background characters who could go away like that. But Edna Krabbapel is married to Ned. They can't not address that. I don't expect an episode-long ordeal, but it should be addressed somehow. And considering their tribute, I'm certain they can do it very well.

I wonder if they'll keep her in the comic books. I've seen Troy McClure show up in comic stories printed after Phil Hartman's death, so its not that unlikely.

I believe they said she had already recorded all her voice work for this season so they really don't have to make a decision tell next season anyway. Plus I think they have come out and said they are just going to retire her after that, which I think is sad but what are you going to do? I see plently of episodes where Ned is telling people Edna is just out of town I guess. They could just do a intro, I know it will be a sad one, but an intro where they are at her funeral and all the guys she has dated like Ned, Skinner, Moe, etc...and Bart standing around her grave looking sad and that being it and just not talking about how she died on the show but acknowledging that she has passed.
