Can you think of any companies that had a working relationship where they acknowledged each other and events in the other but had different Face heel roles between them?
I can think of one example ROH and FIP back in the day.

Czw has a lot. Them and Beyond Wrestling co-owner WSU. Beyond is also kind of a feeder fed (lack of a better word) where CZW's students will wrestle events and Beyond can use the CZW Academy for Secret Shows.
CZW, Chilanga Mask, South wide Wrestling, WXW, and Big Japan all work together.

Most of the territories had working relationships with each other. Before Vince, there weren't a whole lot of things like talent raids. Promoters decided when a wrestler's time was getting stale, call up another promoter and do a trade or the like. Even the non-NWA promotions often worked with the NWA or with each other. Superclash III was born out of AWA, World Class and someone else pooling their talent together, the old Pro Wrestling USA shows were a similar thing. Houston had a working relationship with Mid-South for years and then changed up when the Crockett/UWF buyout occured and went with WWF instead. World Class and Memphis worked together, with Memphis eventually purchasing WC. WWF/E had working relationships with ECW, Smokey Mountain and others over the years (and WCW had a short stint working with SMW as well). WWF and World Class had a brief thing that resulted in very little beyond some WWF coverage of David's passing (they had planned to send Steamboat to WCCW for a (few) show(s) but that fell through.

I think the WWE actually has quite a few secret relationships with independent companies. Most likely as compensation for all the guys they bring in for NXT/developmental.

Companies acknowledging each other is the norm in Japan. Even if there's no big company vs company storyline going on, it's not uncommon for guys to wrestle for other promotions and even win championships or tournaments.

CHIKARA & ROH had/have a working agreement. New Japan have had working agreements with almost everyone, Big Japan, ROH, WWE, TNA, Pride, WCW, etc.

I remember going to an event at the Cotton Bowl in '88 or '89 and the Memphis faces being booed mercilessly though. I just assumed that the Von Erichs received the same treatment in Memphis.

Here's Kerry and David doing some heel stuff in Memphis. You always know David was playing a heel when he had that feather in his hair. He had that it in Florida too. www.youtube.com/watch?v=rXZtLVTT3t4
