Let's assume WWE never signed him back in 2009. Would he be brought in as a big deal like Finn, Owens, and Itami have all been brought in as? Would he still have been brought in as "a nerd" like he was initially branded on the previous version of NXT? How would WWE itself be different today?

Big deal in the same manner as Balor, Owens, and Itami.

He was as big a deal on the indies back in '09 as Owens was when he signed, so he'd probably get a big debut on NXT and a run as champion. That may in turn have meant he got a more serious push upon arrival on the main roster, but if they very nearly put Adrian Neville in a mouse costume, maybe not.

Without Bryan and Punk none of those names would probably be treated as big signings.

His first WWE match was against then World Champion Chris Jericho. I'd say he was treated as a big deal.

Bryan Danielson: In honor of my ancestors, I shall now go by the name Daniel Bryan. Daniel Bryan is a much better name than Bryan Danielson. The latter is very clunky.

Bryan Danielson: In honor of my ancestors, I shall now go by the name Daniel Bryan. That's still a step up from "Straight Edge Superstar Brook Phillips", had Punk debuted today.

Most notably, Bryan doesn't have Tiegate. The Nexus is formed without him, he never strangles Justin Roberts, and he's never released. Good, right?
Wrong. Without Tiegate, he's not brought in as the mystery team member at Summerslam, and without Nexus, he spends his time in Cesaro's spot on the card.
On the upside, Daniel Bryan vs. Cesaro would be a lot of fun.

He'd be like God on NXT.

I'd say good in the immediate; he'd be one of the guys NXT is being structured around and groomed for very big things to come. However, he loses being in the right place at the right time. It's more than just the lack of Tiegate as was mentioned above. He loses the 18-second loss at Wrestlemania, not only missing out on a point where the crowd turned in his favour to an extreme degree, but the aftermath following that of his character that let him show a degree of mic strength and ability to do comedy work in Team Hell No. He never gets screwed at the absolute wrong time and stumbles into a perfect storm of circumstances and vehement fan support that propels him into being the biggest deal in wrestling.
When they brought him in, they thought they had a solid upper midcarder in Bryan. A workhorse who could be a big deal but never a top guy. He'd probably be that same guy if he were in the current NXT class, toploaded with other top indie talents and hopefully coming up into a much less star-starved roster.
