I'd probably say MK9, just based on the sheer amount of content (and fun content at that), and for what a breath of fresh air it was. MKX is great so far, and would also come near the top, but I think I need to explore more of it before I'd put it above 9.
My other top choices will probably be considered a little unusual. MK4 was one of my most played games on the PS1, and because it was somewhat easier for young me than the superpowered and irritating AI of MK3, I enjoyed it a lot more. I've got a ton of nostalgia for it and was really thrilled to see the Shinnok saga revisited this year, complete with random Goro not contributing to the story despite getting cover art/youtube teasers. Also, MK Armageddon is the reason I keep my PS2 plugged in, mainly for the character creator, which I dearly wish would come back, particularly now the studio is probably inventive enough to come up with a bunch of generic fatalities so we can avoid the badly planned out CAFs. But overall, I enjoyed it. All the characters in there in some form or another, great opening cinematic, the Konquest mode was really good fun, even Motor Kombat was pretty good for what it was.
Shaolin Monks is also one of the best co-op games I've ever played, the only spinoff game that wasn't deeply flawed, and really made MK work well in a 3D environment.

MK9 blows the old 2D (and 3D) fighters away. There's a whole bunch to do in the game (even more in the Vita port), and it's a very fun game. MK9, in my opinion, was when the series finally had a really solid fighter, capable of standing toe-to-toe with other series like Street Fighter and Guilty Gear, mechanically. I haven't gotten to X yet, but from the looks of it, that game looks awesome!

Deception was my favorite. It was about the only game I had for a summer and I didn't even mind. Loved the story, loved the goofy ass Konquest mode, loved the characters, loved the gameplay. MK9 was a huge triumphant return and I thought that was excellent too, as with MKX, but I loved Deception the most.

As a kid, there were four arcade games that I became obsessed with: Street Fighter II, NBA Jam, Cruis'n' USA and Mortal Kombat.
My head almost exploded when MKI came out on SNES.

I think that, aide from a couple hiccups, the Mortal Kombat games have only gotten better over time, and Mortal Kombat X further proves this.

Shaolin Monks. I still dust off my PS2 every now and then to play it.
MKII runs away with it as far as the straight fighting games go, while MK Trilogy always bothered me at what a missed opportunity it was. That and I wasn't a fan of the MK3 format.

Shooting Deadly Alliance, not because it's my favorite necessarily, but it had no votes, and I think after MK4, Mythologies, and Special Forces, three misses, and it kind of helped get things back on track to a degree. MK9 and MKX have been great for the franchise, but Deadly Alliance pulled it out of a huge slump.

While I love MK9 and MKX, Deception is a really fun game and puzzle kombat is addictive as hell.

Even without Scorpion (my favorite character) I really liked MK 3. I only found out years later a lot of people thought it was too over the top. My friends and I all loved it. 2 was awesome as well. I'd like to give it to the original for nostalgia, but 3 was the one I think I played the most. So I'll go with 3.
One that wasn't my favorite, but I enjoyed playing was Deadly Alliance. I remember though when I played some other contemporary fighting games Deadly Alliance seemed a lot slower than them with the fighting not nearly as fast pace.

I voted MK9, as it revitalized the game. While the original MK Trilogy were well received in the public (well, ignoring soccer moms, Hillary Clinton, and Jack Thompson), the "fighting game community" never really accepted it. It wasn't until MK9 that EVO let it in, and considered it a "true" fighting game. That, and it also brought the series back to prominence. Further, it was heralded as the best example of a "complete package" for a fighting game, including a well-designed story mode, great online, a great example of how to handle DLC, and reasons to keep playing it (Kombat Tower, Krypt, et al.).

Arcade 2 way back when was monstrous. It was prettier, deeper, smoother and there were like three times the amount of slick little secrets that you would only maybe find out about in game mags months if not years later. You had to wait in line to play like it was a roller coaster.

MKII great gameplay and graphics and some good fatalities
Also Nothing beats the thrill of walking into an Arcade and hearing/seeing this for the first time(and other times)
