As a big animation fan, I was wondering, what are the best comic books based off of cartoon shows? It doesnt matter if the comic is still being published or not. BTW, comics based off of toylines, even if they had a cartoon, dont count (so no mentions of Transformers, GI Joe, He-Man, etc).

I'm going to cheat and say Archie's TMNT Adventures. It's a comic based on a cartoon which was based on another comic. Comic-ception.

For its short run, the Darkwing Duck sequel comics that Boom Studios made.
Also, you may or may not like the show, but on average the My Little Pony comics.

Me personally, I've always liked the IDW Comics for The Powerpuff Girls, a good mix of faithfulness to the show and original ideas.
Also while it's run was short lived, I collected all the comics for Chip N' Dale Rescue Rangers. Shame neither series, cartoon or comic lasted longer. They were loads of fun.

For its short run, the Darkwing Duck sequel comics that Boom Studios made. That Darkwing Duck run was great soooooo well done. Marvel's Ren and Stimpy comic was fun. Same with Comico's Johnny Quest comic in the 80s.
